For those unfamiliar, the third use of the Right of Annulment occurred in 3:09, twenty-five years after the Right was first granted. The details of the event are revealed in the flavor text of the Magehunter Shield, which can be bought from Bonny Sims.
"The third time the Right of Annulment was invoked on a Circle of Magi, in 3:09 Towers, Knight-Commander Gervasio of Antiva killed all of the city's mages for demonic possession. However, a massacre may have already occurred at the hands of Knight-Captain Nicolas, with the Right invoked as cover-up. The Seekers of Truth later apprehended Ser Nicholas, who had left the order to kill mages and admitted to having murdered over a hundred."
Even if you miss the references in the second game to Meredith going over Elthina's head to petition the Divine for the Right, this is pretty clearly meant to convey where the Gallows would have ended up if Anders hadn't provoked Meredith into jumping the gun. Which raises the question of whether he chose the method he did specifically for that reason.
While the Seekers covered up the real reason for the Annulment of the Antiva City Circle, there is one group that they couldn't have hidden it from: Spirits. With this in mind, I see three options for how Anders could have known something the Seekers wanted to keep hidden.
The most likely explanation, I think, is that Justice personally remembered the event. Cole says that Spirits don't remember much in order to stay pure, but they do remember some things, especially if they're related to that spirit's virtue. An atrocity like this would have drawn the attention of large numbers of Spirits. Spirits of Justice especially would have been drawn because it was such a great violation of their virtue. If Justice was one of those Spirits, then Anders would have gained access to those memories when they fused. So when he saw history about to repeat itself...
Another possibility is that Anders learned about the event from a different Spirit. He is, after all, a Spirit Healer, so he would have interacted with many Spirits before fusing with one. One of these Spirits could have told him about the event.
The least likely explanation, I think, is that another mage learned about the Annulment of the Antiva City Circle from a Spirit, and rumors of the event spread through the Circles for quite some time before reaching Anders. This strikes me as unlikely because the Seekers and Templars would not want such rumors floating around.

Anders did not appear to have clairvoyant ability the way that Cole did/does, but it's possible he did to some extent, and it just doesn't come up in the game. With mage Hawke, in the first dialogue with him, if you pick the right dialogue option, Anders says he can tell Hawke is a mage (he says he feels the power). And Justice of course was sensitive to Lyrium in DAA.
At any rate, it's possible there were rumors about coverups he could have been clued into. But if not, it's still easy to imagine he might have seen it playing out that way. I mean it's not like there was any attempt to reform after Alrik, and other incidents that were occuring. They might have annulled the Circle and been back to Status quo.
