Tough choice between Alexius, Viddasala and Florianne. Went with Florianne because I loved playing "the game" and she was a worthy antagonist (could have been lifted straight out of an Alexandre Dumas novel).

Alexius.
Because he's not really a villain, he's a desperate man trying to save his son's life and his efforts end up costing him everything. Despite helping to destroy the world, murdering/torturing innocent people and trying to kill us repeatedly, I still felt bad for him in the Bad Future.
From his diary we learn that he attempted to go back to "fix" what happened at the Conclave and his family, only to fail every time because he couldn't travel beyond the Breach. Corypheus withheld the "cure" from his son until he got results, which was impossible for him to do.
Alexius had been broken and realised he'd lost, long before we showed up to confront him.
It's clear from Dorian viewing him as a good friend and mentor, that Alexius wasn't always like this. Before the loss of his wife and Felix contracting the darkspawn taint, the game seemed to imply he was once a normal family man who enjoyed dabbling in theoretical magic.
World of Thedas 2 reveals more about his background and confirms a few of the things the game hints at.
Gereon Alexius and his wife Livia were both researchers and academics, who doted on their son despite Felix having meager magical talent and not being able to aid them in their work. Alexius used his position in the Magisterium to champion better education and make higher learning more available to the Soporati (non-mages) who live in the Imperium. Despite later joining a pro-Tevinter cult, he was largely apolitical and disliked the Magisterium's constant push for their endless war with the Qunari. While his wife Livia took several apprentices to help them with their research, Gereon handpicked Dorian as his only apprentice due to his extraordinary talent.
All in all, he sounds like he was once a pretty decent guy.

I would have voted Calpernia as my favourite, but I never saw her as a villain, more like a tragic figure being manipulated by Corypheus.
My vote goes to the Nightmare demon. That thing was pretty terrifying. Even more so that Corypheus. Just imagining the horrors it would have unleashed had it entered Thedas is enough to make me squirm.

As far as straight up EVIL!!1 villains go, definitely Envy. Motherfucker was scary as fuck, holy hell.

I think the best villain in the series is Rendon Howe. There was no one I've enjoyed killing more. I hate him.
