KOTOR: The game that got me in to the RPG genre, the bioware fandom, and the one I've gone back to and replayed the most. Plus it has my favorite supporting character of all time in HK-47.
Gears of War:: The first multiplayer game that really captured my interest other than Halo and the one I've played the most of them all. It's third person camera and unique gameplay mixed with gnasher shotgun battles and the most satisfying headshots in shooters brings this game to the list. However, it has the caveat that there must always be servers running and players or I won't put it in the list. lol
Xcom 2(with war of the chosen installed OR vanilla with Long War installed): Easily one of my all time favorite games and another that I go back to often. I just love the amount of strategy involved and the turn based combat is really fun, even if it's frustrating at times haha.

Impossible question. The number of runner-ups are many but I'll humour you. Europa Universalis IV. The possibilities are endless. As are the the difficulty levels. Dragon Age: Inquisition. The world, the music, the characters and the story! Your leader! Your Herald! Your INQUISITOR! This will be grand she said and it is. The Elder scrolls V: Skyrim. One does not simply finish an elder scrolls game. Especially not Skyrim. The cart ride to Helgen never grows old. And when you leave the cave the World truly is your oyster. Of course if you want to "live Another life" you can.

ME1 & MEA - Almost everything is said, but for me its the atmosphere and design also. I couldnt believe someone made retrofuturistic 70's syd mead blablabla Fallout Series - I love the melancholy in these, and dark humour hits just the right spots. Dragon Age Inquisition - The atmosphere and music

I've been thinking about how my interpretation of "3 all-time favorites" makes a huge difference on my list. Like, if the question is about what three games would I want to be stuck on a desert island with (assuming said island had endless electricity, A/C and 50mbps internet ), my list would be Skyrim, Fallout Shelter and Pokerstars poker client. Basically, it's all about replay value. Whereas if the question is about what three games were the most influential on me and my taste in video games, my list would be ME2, DAO, and Shadow of the Colossus. Or if it's the most under-rated that deserve more awards or sales than they got: Bulletstorm, Quantum Gate, and Remember Me.

This is really tough because I have a definite top 2, but not really an obvious third.
1. Dragon Age Origins - I never thought I would like a game more than Kotor until I played this (although I do go back and forth on which I like better, it is usual DAO).
2. KOTOR - My introduction to BioWare. I already liked RPGs and Star Wars, so I was really excited about the game and it somehow surpassed the incredible hype. Still enjoy replaying it
3. Portal 2 - I could probably list a dozen RPGs instead, but I had such a wonderful experience doing the co-op puzzle solving.

That ranking is not easy. The list would likely look something like this: - Mass Effect (1, no 2, or maybe 3? Don't make me choose - All of them! ) for obvious Reasons
- Sid Meier's Alpha Centauri. I really like this scifi strategy-game with the customizable unit design. It is also somehow much more accessible than other similar Strategy games. Sadly, it didn't age that well.
- Probably Stalker: Shadow of Chernobyl. Light RPG, fun Shooter, great atmosphere, not too shabby story. A crapload of awesome mods for (nearly) whatever taste or mood one might have.

People can choose their favorite video games for many different reasons (influence, quality wise or replay value, as you said). For me it is all about the emotions attached to the video games that I chose. If I had to rank them from their quality, my list would be different, probably.
Shadow of Colossus is an amazing game, btw

Runners up include Fallout 4 (Skyrim only beat it because I'm a sucker for fantasy, I like the gameplay/companions for Fallout 4 better otherwise), Dragon Age 2 and Mass Effect: Andromeda.
I expect Elder Scrolls VI and Dragon Age 4 to bump some of these down the list.

Oh man this is tough but:
1) Morrowind: For the open world, alien and diverse architecture, story, lore and clashing cultures of the Dunmer and Empire. And the ability to mod the game.
2) Dragon Age Origins: The world, lore, story and companions.
3) Fallout: New Vegas: The world, lore, story and companions.
Other honorable mentions in no particular order.
1) KOTOR 1: The game that got me into western rpg's and BioWare. 2) KOTOR 2: My favorite of the series and my introduction to Obsidian (my second favorite rpg developer.) 3) Skyrim: Open world, lore, culture, and the ability to mod the game. 4) Final Fantasy VII: My introduction to jrpg's and FF. 5) Final Fantasy X: Last turn based FF I played. 6) Gothic I & 2: Big open world, story, and lore. 7) NWN: Second BW rpg I ever played. 8) Planescape Torment: Lore, graphics, and story. Metro Last Light REDUX- Takes care of all my first person shooter and horror elements at the same time. Excellent game in both areas, lots of explosions, violence, awesome gunplay and post apocalyptic atmosphere.
Thief the metal age: my favorite stealth and steam punk game. With the enhanced textures actually pretty decent looking, takes care of all my stealth and story needs as the game is unbeaten to this day in both areas.
The Baldur's Gate trilogy enhanced Edition for my fantasy needs and the epic journey. To this day I find the journey of the Bhaalspawn to be the most interesting and fleshed out in any fantasy game, I loved all the characters and story twists.

Only 3? This is going to be a though choice . I`m going to choose based on emotional connection, fun gameplay and how many times i replayed this games: Dragon Age Origins Baldur`s Gate 2 Mass Effect 1. Other honorable mentions: The Witcher 3 and Pillars of Eternity.

If I had to limit it to 3 games which I not only enjoyed but those which seemed to impact me most:
Witcher 2
Mass Effect 1
Arkham City.
The common denominator is all three are AAA games that took big risks. Part of me wants to list TW3 which I think is one of the most ambitious games ever made, but it simply wasn't as bold in design as TW2.

I really need to give Baldur's Gate a try. I have both the classic and EE versions. I started playing the first Baldur's Gate EE, but then I ran into a challenging fight and am like meh. I usually like challenges and want to see the journey of the Bhaalspawn from the beginning, but I am having trouble getting into the game. It's not because it's isometric either. I've enjoyed many isometric rpg's in the past. Whenever I get the energy I will try again.

Blade Runner, 1997. An adventure game adapted from the movie. It's the first time that a game offered multiple endings (a total of 13), influenced by player choice; actions and decisions. Classic Unreal Tournament 1999. This is the game that intro the word "fragging" and the first world class FPS arena. The music, the weapons, the maps, the combat, the announcer, the bot trainer, the translocator. This game is demanding. This is the game that set my blood on fire. I spent hours and hours online, fragging away. MONSTER KILL!!!! When more maps, chars, additional match modes and voices were added, they were free at that time. The Longest Journey, 1999. An adventure game with an interesting premise of two worlds that are one and yet not the same. They're doomed to fail unless someone took up the reins to keep them in balance. Hence, the journey began with April Ryan, whose thoughts, fears, feelings and observations are reflected in her journal. Honorable mention. Doom, 1993. I played this on floppy discs. While it's exciting at that time, it also gave me headaches.

Strangely, I didnβt actually play all that much myself. I tended to be βcopilotβ. Ie. watch my friend do all the zombie and monster killing, but weβd discuss puzzles, where to go, what to stash in the crates and piss ourselves at the voice acting. Happy days. I used to do the very same with my brother, he would do all the killing and we would do the puzzles together. We did the same thing with many other games as, for example, the Silent Hill series (1-4).
