I'd imagine it just gets abandoned as before as at the end of the day the only reason why the Inquisition took it was because nobody else was using it and they needed somewhere more secuer due to the threat Corypheus posed.

Now that its location is known, it will invariably have to belong to someone--even if only on paper. While Ferelden and Orlais could potentially lay claim to the fortress, its location right on the border could make it a politically volatile occupation. As such, I think the Chantry may lay claim to it (especially if the Inquisition becomes part of its honor guard).
That being said, there's a decent chance it will be abandoned. It's location is such that transporting goods/resources will be a laborious and costly task. For comparison, look at Therinfal Redoubt, a fortress in Ferelden that used to train Seekers. That same fortress was abandoned right before the dragon age for financial reasons. If the Chantry was either unable or unwilling to fund a Seeker fortress that is in Ferelden wilderness, then why would they fund a fortress that is located in the farthest reaches of the frostbacks?
The only reason I would see the Chantry maintaining Skyhold is if they really wanted to maintain a presence in the far south. Or as a means of preserving the Inquisition's story (though by Trespasser they already seem to be forgetting that). Particularly if Divine Victoria is on good terms with the inquisition.

Yeah it's only likely going t obe held if the Inquisition stays active as the divine's Honor Guard or in it's reduced capacity as no one can really claim it and because it's in a rather inaccessible area in the mountains and on the border of Orlais and Ferelden neither country would I think legally be able to lay claim to it. At least not without risking going to war with each other again and I suspect after DAO and the events of DAI neither country will want to risk that. It's useful for if there is a need such as what was going on in DAI as it provides a secure place for plans to be made and act as a headquarters for such an organisation like our Inquisition but outside of that it would be likely too costly to maintain.

Actually, I'd like that to be answered in DA4.
Realistically, it was a good location for the inquisition because it was so out of the damn way, I suspect very few people or groups would want to take it over. Perhaps the Wardens though, they'll want to be out of sight and out of mind for a while.
If Vivienne was divine, I like to think she'd turn it into a luxury spa!
