Well This is more of a For Fun thread due to another thread having a ME2 Shepard Death Ending being non canon.
Depending on your choices on Fates of Grunt and Legion, they could join the New Player Characters. And the Last Surviving Member of ME2 Shepard Assault team will join. ME1 and ME2 choices will heavily influence This ME3 AU
For the N7 Fury and Cerberus Phantom Choices:
N7 Fury like Shepard is a very capable N7 Marine that encounters the Damaged Normandy at Omega and turns the Normandy and its suriviors to System Alliance. This N7 Fury and their respective squad has some major success during ME1 and ME2 against the Geth, Reaper, Collector and Black Talon(I will get to them later in this post) forces.
Cerberus Phantom and his crew is another crew of badasses that T.I.M. uses against the Reapers, Collector and Black Talons. Also Cerberus Phantom has a personal history with the Black Talons due to a squad of Black Talons were the ones that killed his family(yes even his young grandkids were killed) and another squad of Black Talons were responsible for a mass casualty event on the Citadel that he surived barely. During the entire terrorist attack, he did help save many people's lives(yes both human and aliens) and he and his squad was at the battle of citadel fighting on a different front from shepard.
As for the Other option:
It is more for what you really want if you are in a more serious mood.
New Factions(that are in my head that make any sense of right now and yes they are meant to replace the overexposed Cerberus as the bad guys):
Black Talon is a large organization that recruits their members from all species and factions and upgrades them with high quality cybernetics. Due to their more hyper-violent natures, Reapers did take notice of them. In this ME3 AU, some of the normal Cerberus encounters like Grissom Academy will be replace by the Black Talons. Instead of the ridilous explosion of Cerberus, They will have a reasonably large organization that does rival the Cerberus, System Alliance, Citadel and Other combined fleets. And There will be exploration of good potion of the unexplored 99% of the Milk way galaxy that Their fleets were being build. And they have dealing with other alien governments in those sectors as well.
Paragon of Our Kind: They are an Human biotic organization that has an unhealthy xenophile fixation that Reapers did exploit to their advantage. They help spread believable disinformation to sow discord in the System Alliance. On the surface, they seem harmless like Joke Character of an organization within Mass Effect universe but they are the lethal joke character that have overpowered biotics. They become a Dangerous Reaper Worshipping Cult on par of Untiology of Dead Space. Facing them on the Citadel, Eden Prime and on Mars will be a common occurance.
Reaper Sleeper Agents: Under used within the Base ME3, they will fill in where above two factions don't make sense. For example, Facing Indoctrinated Turians and Krogans on Tuchanka, Facing Indoctrinated Quarians during the Rannoch. Facing Indoctrinated Asari during Mission relating to Asari like the Temple Mission.

I do think that you might like the Black Talons. In context, they are the type of people that would starting point of Chaos Marines with Cybernetic variety within Mass Effect. Remember in Mass Effect 2 that people having deals on Omega to trade other people for Reaper Technology, with the Black Talons are one of many groups that had dealings with the Collectors and indirectly with the Reapers for Reaper Technology to improve their impressive technology. They use that inferior Mass Effect tech. That stuff hasn't been tended to by the Tech Priests. Plus, cyber enhancements has got nothing on the biological enhancements of the Space Marines. In Traditional DnD alignment, They are Chaotic Evil and they are not the stupid variation that would self destruct. One of their goals to be come the Ultimate Killing Machines and Power. Unless those Chaos Marines are not the 1,000 Suns or the Alpha Legion, then I see them getting away with that. They have no problems in either learning from 1,000 Suns and the Alpha Legions or stealing their technology if possible. Also they have a stable cloning facilities, so even if 1,000 Suns find one of their planets that their bases are stationed on, they have both cloning facilities and other bases(on planets and space stations) thru out the entire galaxy. So A full scale war within Mass effect or Warhammer 4K is feasible for them when it comes to it. Hyper-Violent Yes, Stupid No, Crazy Prepared for all forms of insanity Yes. Lets face it, Getting Paid to carpet bomb a city within Mass Effect and even WH40k will get hell to pay on equal to greater measure and they are prepared for those that want revenge.

As much as I love my Cerberus Phantom idea, Lets face it, Vorcha with option to use their well known ME3 MP abilities and able to roleplay as Vorcha properly with all related Vorcha humor will be funny as hell. A part of me will love to Spin around in a circle with the Flamer ability in use.

Other. I'm fine sticking with Andromeda though I think it could use a time jump, but I really dislike Ryder. But whether it was MW or Andromeda, I'd rather change it up entirely and do like a Mass Effect Noir private detective with a character whose personality range was somewhere between Mike Hammer and the non Noir Thomas Magnum with a series of investigations and a overall meta plot on Omega if Andromeda I guess you could use Omega lite but lets face it was pretty lame, obviously you have to have a quest line based around did you see the sunrise, season 3 episode 2 of Magnum the greatest TV episode ever.

After learning his master died on the collector base, space hamster knew he had to do something. Shepard told him that no one else could stop the reapers. She/he even told space hamster to let Hackett know. On Earth he told Hackett, well more like squeaked at Hackett about his plans for dealing with the reapers. Space hamster went back to his homeworld Furry, to tell his species about the reapers. After great debate, space hamster was given unlimited resources to deal with the reapers. He gathered his former platoon, the 82nd Airborne Furbies. They went to a base to gather all the weapons they could and get the equipment up to operating speed. He even uncovered the ship he'll be using, The Squeaker. With everything ready, he went back to Hackett to let him know that he will have 50 Billion space hamsters to help fight the reapers. Hackett was impressed.
The reapers show up. Space hamster heads to Mars to recover plans for something that can deal with the reapers. His platoon helps Vega and Williams deal with the keystone cops. They rescue an asari. Throughout the war, space hamster gives orders for his fellow hamsters to attack reapers in areas where they're at. So far all is well. Finally when they head to Earth, he reveals his plan to Hackett. The plan is for about 100 000 space hamsters to be dropped on each reaper to infiltrate it and then disable everything. The plan worked. The reapers were made inoperable from within, but at the cost of the hamsters.
Epilogue. The space hamster species saved the galaxy, but took a lot of losses. Estimations have their population at nearly 60% of what they had before the war started. And finally in honor of what the space hamsters did, the galaxy was renamed the Hamster Way.
In a slide, space hamster is standing before a headstone, saluting his master, Commander Shepard.

I say space hamster.
After learning his master died on the collector base, space hamster knew he had to do something. Shepard told him that no one else could stop the reapers. She/he even told space hamster to let Hackett know. On Earth he told Hackett, well more like squeaked at Hackett about his plans for dealing with the reapers. Space hamster went back to his homeworld Furry, to tell his species about the reapers. After great debate, space hamster was given unlimited resources to deal with the reapers. He gathered his former platoon, the 82nd Airborne Furbies. They went to a base to gather all the weapons they could and get the equipment up to operating speed. He even uncovered the ship he'll be using, The Squeaker. With everything ready, he went back to Hackett to let him know that he will have 50 Billion space hamsters to help fight the reapers. Hackett was impressed.
The reapers show up. Space hamster heads to Mars to recover plans for something that can deal with the reapers. His platoon helps Vega and Williams deal with the keystone cops. They rescue an asari. Throughout the war, space hamster gives orders for his fellow hamsters to attack reapers in areas where they're at. So far all is well.
