That is, what difference would its resources make? Solas completely outwitted Leliana and her spy network, which couldn't do so much as locating him. Let alone spying on him and his agents.
And what else is there? Uh... soldiers? This isn't a war like it was with Corypheus. The support of nobles? They can't really do anything. Money is always useful though, so there is that.

The first thing that comes to mind is as you mentioned a bit the support of Thedas. As the Divine's personal force, that makes the Inquisition allies with pretty much everyone which gives you a lot more resources, information, troops, access, etc if you need it. It also helps serve as a big smokescreen for the private Inquisition we see operating.
There are other benefits too, like simply giving countless people good jobs and helping ensure peace.

I feel the biggest reason for me not to keep the Inquisition is that it will effectively become the stooge of the Chantry the same as the first one did. Whilst the current Divine might be on good terms with the Inquisitor and have policies they approve of, there is no saying how long they will live or who will succeed them. Had it remained a totally independent peace keeping force, that would have allowed them to ensure that applied to everyone whether noble or commoner, mage or mundane. This is also how the original Inquisition operated and why those in power, Drakon and his Chantry in particular, would have wanted them brought under their control. What happened thereafter should have been a sufficient lesson from history that the Inquisition should remain an independent organisation to fully protect everyone from abuses of power.
It is interesting that Divine Leliana seemed to support this view as right from the beginning of the Exalted Council she was suggesting to my Inquisitor that they would be better off disbanding and then working from the shadows, which is of course exactly what happens if you disband.

To be fair, Solas probably had a lot going for him by the time he left the Inquisition (magic, eluvians, shadow network...) so its not unexpected for him to evade detection. In fact it would be weird if he didn't.
That being said, I think the biggest pro for keeping the Inquisition as an honor guard is honestly just the solid infrastructure/resources they would have at thier disposal. Sure it might not be the most secure, but in the end they have more money, manpower, connections and everything that could entail. If we find a major hub or an informant cell, we would be in a good position to crush it. And I mean CRUSH it.
Which isn't to say going the stealthy route doesn't have merit but...Solas has ben doing this a long time. At this point he is master at underground wars and if you challenge him to a game of shadows you have to go in knowing you are playing on a his territory. His proverbial home turf. And we have already seen how his intelligence network fares against the qunari intelligence network (which was arguably the best intelligence network in Thedas before his)...
Honestly one of the biggest pros is staying as the Divine's honor guard is that because the Inquisition is looking for him, it is practically guaranteed that he will have to spend time and resources deterring/sabotaging/infiltrating JUST the Inquisition as opposed to having agents infiltrate other powers. And with each attempt at sabotage comes a chance of them screwing up, which a fully supported honor guard can absolutely capitalize on.
But each side has its pros and cons. The honor guard is undoubtedly the more powerful of the two but is prone to infiltration. The lone shadow inquisition in contrast is much weaker, but is also the most secure.

What merit is there? The Chantry gets all/most of the power and influence that the Inquisiton accumulated. The Chantry is still a bunch of zealots with a strict hierarchy and a dogma emphasising guilt, eternal sin, discrimination of genders, racism (unless Leliana is Divine and can make her reforms stick), hate of anything magical and forcing this faith on anybody. That last thing is exactly what the Qun wants as well, only difference is methods. Which reason should anyone who is not a human believer should have to give the Chantry that power?
