I'm replaying the game for the first time and loving it, but as far as I understand the goal of Act 1 is to get enough footing to take to the deep roads to leave Kirkwall, so technically Hawke would not really leave the vicinity until after act 1, but you can bring Bethany with you to both Mark of the Assassin and Legacy which contradicts what happens at the Deep Roads.
Is it a contradiction at all, and if so, is it just Varric being the unreliable narrator as he always is?

The Legacy is more believable (The seal has no relation to what happened on Deep Roads with Hawke), but the Mark of Assassin not, because Hawke is a nobody in Act 1, not noble.

I think both DLC should have been locked to Act 2 or 3
No matter were Bethany is, she gets permission to leave. Seems to least likely for MOTA in Act 3 for a Circle Bethany.
Time is just super fuzzy in DA2. I try not to think too hard about it anymore.
I think MOTA makes sense for act 2. And that Legacy is best for act 3-- where Circle Bethany being constantly attacked warrants and exception to the lockdown

No, there isn't a contradiction. Dialogue in the DLC changes to fit the time you play it so it will make sense and fit canonically.

If you look at the official timeline for DA (through the wiki or from the World of Thedas books) Legacy is canon. They have it listed as definitely happening in the 9 years that Hawke was in Kirkwall. It starts at the point where Hawke is no longer working for the smugglers or the mercs. The writers don't say exactly when since you can do the DLC at just about any point in the game. But it did happen. That isn't according to Varric, that's what the writers have set. Plus, there is the whole unleashing Corypheus and starting a major blow to the Wardens. Which lead to a certain baldy leading Cory's agents to the orb....
MotA seems a lot less canon. There is no references to that at all in DA:I. The consequences of being nice or mean to Talis have no impact so far. Also, it ends on that stupid CSI meme that dates the game horribly.

That's not really a CSI meme. James Bond was cracking puns about his enemies' demise long before CSI. It isn't the wisesas crack towards the enemies., it's the way the timing works. "It looks like the duke...fell from grace." That didn't remind me of Bond, it reminded me of The Who and of bad cop shows. I was expecting 'Won't Get Fooled Again' to start playing after Hawke said that. Terrible terrible way to end the DLC. Few things can age a piece of media like a forced pop culture reference. It's even more painful when the forced reference is in a fantasy game. Hawke's comment was definitely a shoutout to that stupid meme, not a shoutout to James Bond.

I always thought it's just a pun (during the game purple Hawke did even worse jokes, than this...).

I remember that meme. It wasn't just Sarcastic Hawke's typical corny humor. I usually play smartassed characters if I can. In that case, I could almost picture Hawke applying the sun glasses.

It's a little better if Varric is there too, since he also chimes in with a joke about the Duke...so it just sounds more like their usual banter together.
