Some that I think are underrated, or perhaps more slept on than necessarily underrated, are the Flood, from the Halo series.
They are, essentially, the zombified but still aware remains of the galaxy’s (or possibly even universe’s) life-seeding Precursor race, capable of building technology so wildly advanced that it’s actually alive and feeling and all sentient, driven to near-extinction by a jealous created race and then sworn to revenge, only to be corrupted in their regenerative hibernation and twisted into by far and away one of the most dangerous alien groups in all of science fiction. They retain the memories of everyone and everything they’ve ever assimilated through their Graveminds, and once they reach the stage of operating under a Key Mind, they’re pretty much unstoppable, short of a galaxy-wide instant purge a la the Halo array. They had taken control over pretty much all of the technology that existed in the galaxy at the time through assimilation, and are capable of corrupting and assimilating AI simply by existing in the same room as them through what’s called the Logic Plague, effectively the digital computer version of Flood assimilation where the AI in question begins to believe and follow the Flood’s goals and willingly surrenders to them. At their height, the Flood were in control of the Domain (the Precursor neural Internet of sorts, allowing creatures and AI to connect and instantly retrieve information stored into the Domain, but would be infected and assimilated after the Flood took over), the galaxy’s most powerful and most advanced starship fleet ever seen, and the slipspace network utilized to send said fleet across the galaxy plus the Forerunners’ Star Roads (essentially energy bridges/tethers connecting locations across distances in space, actually weaponized by the Flood and capable of literally vaporizing entire planets when used in combat). They had all the weapons, controlled all the supply lines, and cut off all enemy communication. The Flood has complete dominance in their war with the Forerunners to the point where even calling it a war is being generous to the Forerunners.
The thing that makes them so outlandishly dangerous is their sheer level of intelligence, at least once a Graveminds is formed. Keep in mind they have successfully assimilated the greatest minds of the most advanced species to ever exist in the Milky Way (that being the Precursors, who mutated into the Flood; the Forerunners, who learned how to counter the Flood and built up the second largest galactic empire after the Precursors; and ancient humanity, who before forced devolution were on-par with the Forerunners technologically and were the legitimate heirs of the Precursors’ gifts.
Once they gain even the slightest foothold, it’s pretty much doom for not only your entire species, but all sentient life in the world/galaxy/universe, depending on whether you have something like the Halo array handy. The Forerunners got extremely, cosmically lucky that they were able to fire the Halos in time, and even then that small victory was pyrrhic, coming at the cost of not only their entire race, but all other sentient life in the galaxy that wasn’t seeded and protected on the Halos themselves or kept safe and secluded in specialized vaults on other worlds. They all but sterilized the Milky Way to stop the Flood, but the Flood always find a way to come back.

I would say Wheatley from Portal but that doesn't really count because I don't necessarily love him as a villain. I just love him so much that I forgive him for being one.
I get excited whenever it's Poison Ivy time in the Arkham games, but that's likewise more of a....whole package thing rather than the love to hate effect I think best suits the question.
I'm pretty jazzed by any appearances from Two Face, too, and I think Scarecrow is probably one of the best opponents in video games.
I guess, to my own surprise, my favorite is probably Saren. I don't necessarily think he's great on paper, but I really enjoy his scenes, and I enjoy him as a villain, whereas I like a number of villains only in spite of their villainy. I'm one of the few people who totally loves Harbinger, too. Including--especially--his distracting combat taunts.
I also love Zenyak from Saints Row IV. Alien has style.

(Tho the inner Edna Mode in me is shouting "No capes!" )

But no doubt, it's true that GLaDOS is a better villain. Like I said, I don't even really count Wheatley as a favorite villain because the things I love about him are how much he charms me in spite of it. Actually, I think there's a certain tragedy to both characters, albeit more so GLaDOS. Still, both the idea of being an intelligent woman who has their consciousness shoved into a machine with an instinctual compulsion to build and watch puzzles being solved and the idea of being a sentient being who is forcibly programmed to generate bad ideas uh....suck. Both of those would suck really bad.

I was about to mention Master Li the Glorious Strategist looks like someone beat me to it. Your mentor, trainer in martial combat, instilled in you very specific flaws that he knew about to exploit when he finally betrayed you to become a god Emperor of the Jade Empire having secretly been the Emperors brother the whole time. ______________________________________________________________________________________________________________________________________________________ Jon Irenicus from Baldur's Gate II, been ages since i've played it so really testing my memory here, has plans to become a god, manipulates the protagonists via his spy Yoshimo and even allows himself to get captured so he can take over the prison to which he was sent, guy has the Drow playing to his tune and has them attack his old home to serve his plans, manages to steal the players and his sister's soul and almost manages to complete his plans. Haytham Kenway from Assassins Creed III, under his leadership the Colonial Assassins were wiped out to but a single man, guy had plans upon plans throughout the revolutionary war to influence events and shape the future United States, deposing of those he viewed as incompetent and self serving. Irenicus is about the only name I remember from Baldurs Gate. So it must have been a solid impression.
