The javelins have animal/Garrus/Tali legs so where are your feet while in them? I just can't figure out how the lower half of the a human body fits in a javelin. I initially thought it was a stilt situation but the more I look at them the more it puzzles me.

Stilts.
It's stilts all the way down.
All (or at least most) silliness aside, the Javelin suit contains a human, who controls the legs that are extensions of the human's own appendages.
With the Colossus, that may also be true of the arms, but I'm just spit ballin' there.
In the life size Javelins below (from EA's blog), you can see where the person's feet end and the Ranger's leg extensions begin.
Granted, this is cosplay, but supposedly these Javelin mockups are made to scale.

I think the idea isn’t that they are power armor that you are running and jumping in but that they are vehicles that mimics movements. Your feet stop where the knees are and maybe you are manipulating pedals with them but you aren’t making running motions. Your legs aren’t bending.

The person's knees are at the javelin's knees (the forward facing joint). The person's ankles are at the hocks (the backward facing joint further down the leg that looks like a dog leg).
