I am doing my second play through. I will need to decide whether to ally or conscript the mages and or templars. I allied with the mages the first time. My question is if I do In hushed Whispers" and conscript the mages does that lock me out of "Champions of the Just"? In other words when does doing one of these missions lock you out of the other?

Yes
You can only do one. You can go to Redcliffe without blocking off the Templars, but the moment you choose to go to meet Alexius or go to Therinfal on the War table, you're locked in.

As for the selection, if I could do it my decision would be a plague on both your houses. Which, I am sure, is exactly what Bioware intended.

I thought one could talk to Fiona/Alexius, but the decision to lock the other out wasn't until you came back and talked to the Advisors about the infiltration mission of the Castle? I thought it was THAT moment that you could say, "ya know what? All of that is too risky. It's better to seek the Templars."

You can talk to Fiona and Alexius at the inn at Redcliffe village. But if you accept Alexius' invitation to meet him at the Keep you are locked in. |

You can also talk to Dorian in the Chantry and still go for Champions of the Just. It is only once you select either option at the War Table that it locks the other one out (as they warn you in the description).
