Let's say, for the sake of argument, I don't recruit the Blades of Hessarian as an agent and just kill the cultists.
Will they continue to spawn randomnly as enemies throughout the game? Even when other enemies - like the darkspawn and Red Templars - appear on the Storm Coast? Will the bandits serve as enemies during the quest to rescue Sutherland?

Pretty sure they keep spawning like they do if you are allied with them, but now they are just hostile. So when you might meet them assisting you fighting darkspawn before now they will be fighting both you and the darkspawn. Not sure what happens when the templars start spawning, since I'm usually done with the Coast once that starts.
Also pretty sure that they don't replace the darkspawn harassing Sutherland.
(Not 100% on this, but pretty sure).
Remembered wrong.

No, they wont spawn anymore on the Stormcoast. I didn't know about Mercy's Crest in my first playthrough and killed them and they were gone from the game for me

The remembered wrong was that they appeared after cleaning the house. Since I faintly remembered having a three sided brawl with some darkspawn and Hessarian stragglers.

I always run into enemy Hessarians *after* I've recruited them when I go watch the dragon vs giant fight. Apparently the stragglers didn't get the memo they now work for me. It makes sense though that, once you clear them out from their base, they don't respawn. Unlike darkspawn, who keep coming up from underground no matter how many times I seal the damn tunnels.
