Obviously, you had to save the AI, to start with, when it's placed in SAM node, and is still clearly unstable. SAM's concerned enough to keep it locked out of most systems. No explanations are given, for the disappearance, and you can't ask SAM about it, so who took it, and why?
Iit could have been just another bug, and still meant to be in SAM Node, or a future plot line starting. Having just tried after patching, I noticed the SAM communication terminal is also, or now missing, but conversation options still remain. No conversation options remain for the Angaran AI, so I'm assuming it's not a missing texture, and it's not a bug Where'd it get to?
Kett would be the obvious answer, though not the only one Even though they were originally trying to destoy it. the Kett now know how Ryder interfaced with Remnant, and it thus becomes more valuable alive, than dead. They have both motive, and opportunity. The Angaran AI is already in a portable state, and can be easily taken, where SAM isn't movable, or the Kett would have taken him.
Angaran's taking "their AI back is another option, with Remnant control also as motivation, whether officially sanctioned, or not. Hidden Benefactor faction, yet another option, for pretty much the same reasons, but I suspect they have at least one SAM, hidden away. A SAM linked to an evil, and ruthless mastermind is an obvious plot line, to introduced, later.
The Benefactor plot line has two clear ways to develop; They travelled to Andromeda, and are still pulling the strings, from the shadows, for unknown purposes, I suspect such a person would have travelled in their own command center/ship, and just have agents on the Official ships.
They didn't manage to set off, due to Trilogy plot (eg Shadow Broker, TIM), and their agents are divided, and fighting for control. One possibly having the Nexus, and the other(s) undermining it. Until Ryder arrives the original AI mission, is losing to all factions. Time will tell, but the Benefactor's done an awful job if still about, as the AI mission was already their's to control from hiding.
The Angaran AI's bound to return, and even though giving it to Angaran's, or destruction were options, it makes no difference, another AI can be "found", if the first was destroyed. Like with most "choices", they can add extra flavours, but don't actually chamge the main plot. In this case, the "choice" just makes it your AI, the resistance AI, or another AI, you must confront.

In my first playthrough I shot her to save the angaran she was killing.
In my second playthrough I didn't and took her to SAM Node.
Really not regretting the decision I made in the first playthrough.
