Hmmmm The Worst: In Hushed Whispers / Champions of the Just.
Both feel rather tacky and there is some part of me that is more irritated at the stupidity demonstrated by both factions. "We want to be free so Fiona sold us to Tevinter!" "We are told to follow orders, so we'll do just about anything our creepy weird acting leader says."
The Best: What Pride Had Wrought. It's probably because its one of the few main quests less concerned with how rashly a certain faction is acting and more about ancient history. History that, might I add, better highlighted the follies of mortals (greed/pride) better than the previous quests.

favorite story mission would be "here lies the abyss", especially the adamant siege
worst...probably the last one. it was so anti climatic I consider one of the worst endings for a game I played

If the focus is on writing ...
Worst: I'd have to say The Threat Remains. Mainly because I hate Lord Seeker Lucius's speech in Val Royeaux (even if he was demon-possessed, could he be more of an ass?) and Fiona's time-travel amnesia (confusing!) and Alexius cat-that-ate-the-canary smugness. Dorian was awesome, though.
Best: Trespasser, not even close. Oh crap, you said MAIN STORY. Well then, um, I guess I'd got with In Your Heart Shall Burn. That includes the talk with Mother Giselle and the kumbayah camp singalong and the Welcome to Skyhold reveal.
In terms of gameplay Doom Upon The World is the worst, but the writing is actually pretty good. Coryphish gets in some pretty imaginative insults during that whole thing.

In Your Hearts Shall Burn is easily the best to me, and is also my favorite, though I have a soft spot for Wicked Eyes and Wicked Hearts. I found it fairly amusing, but loses points because of the crappy formal getups.

My least favorite parts are the idiot ball ones: In Hushed Whispers (mages are stupid), Champions of the Just (templars are stupid), Here Lies the Abyss (wardens are stupid), And Doom Upon the World (Corypheus is stupid).

The best is probably IYHSB. I wish it didn't have you actually winning against the big bad a few minutes after him appearing, but other than that, 'twas very good.
Worst is definitely Wicked Eyes. Such a waste of a potentially great story - you've got a three way civil war in the most powerful nation in Thedas. It's important enough that BW actually went and made a book on it. On real dead tree. This should be the centerpiece of an entire game. But what do we get in DA:I? A fancy party in which the Inquisitor breezes along and ends the war in a single evening though just happening to stumble upon exactly the right evidence. Mechanically, it was kinda interesting to have some non-combat related stuff - albeit way to easy to maintain approval - but the story was awful.

All the quests from the start until you get to Skyhold are brilliant. But everything from Skyhold and beyond is honestly just meh to me. Reason to that is that I don't want to be this big hero who everyone depends on. I just want to sit in the dark, possibly save some lives and be deemed a hero for doing something slightly heroic and the flee never to be seen again.

Difficult to do as such since, well to be honest compared to the previous games they were all lack-luster.
But if I had to pick...
Best:
In your Heart Shall Burn - Well it was better then the rest, not by much but still better.
Worst (tied):
Wicked Eyes, Wicked Hearts - Dear sweet Maker, this quest was a total snooze fest. Then toss in that stupid school bell and that ridculious dance with the Duchess, I wanted to tear my hair out.
Doom Upon the World- (rubs forehead) Between appearing at the top of the mountain, the piss poor fight with Cory and ridculious return to Skyhold. What a sodding mess.

Worst: Wicked Eyes and Wicked Hearts - I like the idea behind it. I'm all for quests that involve choices as the main driver of result as opposed to combat. I just didn't like the way it was implemented.
Best: In Your Heart Shall Burn - different tasks to accomplish, people to save or not - epic, desperate hero stuff. Loved it.

Worst: I can't think of a main story quest that I consider bad, or actually worse than another main one in any subjective sense. I guess I'll go with "From the Ashes" because it counts itself as a main quest yet has very little "content".
Best: "In Your Heart Shall Burn".

Why are some of the NPCs frozen?I think they aren't really NPCs at all, but rather "people shaped objects", so to say. Part of the level geometry - they don't budge the slightest if you run against them. Less actors to animate, less actual NPCs to handle for older consoles... Yeah, it's a shame that In Your Heart Shall Burn is the strongest emotional moment of the game. I tried several more playthroughs, but they all ended after IYHSB, because I knew it was only downwards from here on...

Best: In Your Heart Shall Burn, followed by Here Lies The Abyss. Epicness all around. Worst: Wicked Eyes. Gaspard, Celene and Briala were all strangers to me and the mission did nothing to rectify that, so I just wanted out as fast as possible.

Best - What Pride Had Wrought and the stuff with Morrigan in the fade that comes afterwards (which is called The Final Piece, according to the wiki - I never paid much attention to the mission titles, haha). Honourable mention: In Your Heart Shall Burn + the reveal of Skyhold
Worst - I guess Doom Upon All The World is a bit anticlimactic. Which is a shame considering it's the final mission, the end of the game, isn't it supposed to be super epic?

Best - Here Lie The Abyss, fighting alongside Hawke and potientally Alister was great and something alot people want to see more of in future nstallments so long as it makes sense
Worst - Doom Upon the World, incredibly lackluster endinng final mission,boss fiight, & ending. If not for Trespasser thee Inquisitor would have one down as Biowares most boring MC imo

I think you've identified the stumbling block for most players wrt WEWH. Reading between the lines, the objective of WEWH is not to stop/end a civil war, it's to experience playing The Game. Your choices are not about saving Orlais or the world, they are about playing The Game well or poorly. Bioware wants us to think of those things as one and the same, because that's the way Orlesians think, but we are not Orlesians. We are not born and bred to The Game. Our Inquisitors have much bigger problems to deal with, and we, the players, try to honor that urgency and priority. But that runs us afoul of the whole, "Enjoy playing The Game, suckers!" theme of WEWH. We're at cross-purposes to what PW intended us to experience for WEWH. Hoisted on our own pitard -- a most apt expression for an Orlesian situation. There's a considerable bias against playing The Game poorly, too. If you want to just bull through WEWH and demand that Orlesians focus on the real threat, Corypheus, and quit wasting time sniping at each other's shoes, you lose Court Approval, which limits your choices even more. What player wants that? It's too bad -- writing this out, I think a lot of players would have appreciated a STFU, quit playing games, and do something option as an active choice, not as a unexpected consequence of having a number go too low. Let me choose to have the Inquisition thrown out of the Winter Palace, instead of it just being a penalty for playing The Game wrong. A missed opportunity. How to fix it? Turn down the stakes over WEWH. It shouldn't be about ending the civil war -- those stakes are both too high (for us to really embrace The Game) and too low to really get our attention, when the world is at stake. The civil war should not be what's at stake. If Josie had pitched WEWH as, "I know this is a huge distraction, but stopping the assassination of Celene would mean X for the battle against Corypheus." I don't know what X would be, but something that would make it worthwhile. Like, chevaliers as shock troops? Access to a hidden base of RT? Money? I dunno. Something that we as players would recognize as being worthwhile to help with fighting Corypheus and motivating putting up with the stupid Game, and most importantly, making it worthwhile at some level (roleplaying, player agency, an alternative content path unlocked, a unique item reward) to choose not to play The Game.
