Korynn Shepard and Liara: Shepard lives, but was severely injured. She actually married Liara on The Citadel prior to the final battle. Liara also reveals that she was pregnant during the final mission. Most of Liara's Shadow Broker equipment survives, but is repurposed to help both the asari and the Alliance rebuild. Liara doesn't rule the Asari, but she is highly respected and eventually becomes a Councilor. Together, they have five children, and there is a running gag between the T'Sonis and the friends they still have contact with from the Normandy that they are doing their part to repopulate Thessia.
Though Shepard is largely retired from military work, she does help Liara in a diplomatic capacity. Shepard suffers from severe PTSD, and after a few years begins having hallucinations about the fate of the Andromeda Initiative. Their oldest daughter becomes inspired by Shepard's visions and launches a campaign along with Keri T'Vessa's mother to get in contact with the Initiative.
Korynn lives a long life. Longer than most humans. However, despite Liara's best efforts, dies at the age of 190. Even though Liara is still considered young when Shepard dies, she chooses not to seek another mate and instead devotes the rest of her days to her family, and to her work, eventually joining the Justicar order. She also lives a long life and dies as a Matriarch.
Garrus: Has a brief relationship with Tali, which doesn't work out due to distance. He settles on Palaven and becomes a respected General, helping to rebuild Turian military forces. Jokingly, he suggests that Shepard and Liara name their first child "Garria" after him, which they do. He is Godfather to Shepard and Liara's children.
Tali: She rejoins her people, helping them to build Rannoch. She officiated the marriage between Korynn and Liara on The Citadel, since the two couldn't decide on whose side of the wedding she would be on. Tali remains close with both Liara and Shepard, and is the godmother of their children. The Quarians are given a seat on the Council, which she is offered, but declines. Thanks to the Geth, the Quarians are able to rebuild their immune systems in record times. They still wear suits as a formality, but on their homeworld, they no longer wear the masks.
Tali has a romantic relationship with Kasumi, which ends amicably after several years. She helps with the efforts in contacting the Andromeda Initiative. Along with Shepard, Liara, and Joker, she helps cannibalize Normandy so its components can be used to construct a new communications, transportation, and information network. She also performs a wedding ceremony for Joker and EDI. She lives a long life after the war and has several children.
Kaidan: Died on Virmire.
Ashley: She becomes an N7 school instructor on Earth. Eventually, she is approached by Shepard to become the human Councilor, which she accepts. In her stead, she appoints Samantha Traynor as her replacement instructor. She and her husband adopt children orphaned during the war.
James: He completes N7 training and serves mostly as a peacekeeper. He keeps close ties with Shepard and Liara, occasionally taking direct orders from the latter for classified missions.
Jack and Miranda: Run off together. Miranda and her sister inherit a fortune from their father, which she uses to open a school for biotically inclined children to, "do it right" as Jack puts it. Jack becomes a consultant on biotic training in the Alliance, while Miranda chooses to take a back seat to politics and just manage the kids. Miranda likes to say that she she has completely severed ties with Cerberus, but she decides to take a page from Samara and keep a watch to ensure that it does not return to its old ways. She and Jack also help the T'Sonis and Aria cannibalize Cerberus and re-create it as a peaceful R&D arm of the Alliance.
Jack starts experiencing severe health complications later in life and dies at the age of 61. Miranda dies shortly after Jack of "natural causes," but Liara believes she really died of a broken heart.
Aria: Escaped the destruction of the Citadel and goes back to Omega to build her Empire. She remains friends with the T'Sonis, and eventually, learns to put her differences aside enough to trust Liara almost as much as she does Korynn. With Liara's help, she stops a would-be assassination attempt on Liara. As a gift, Liara offers Aria the chance to help rebuild the asari people, which she agrees to do but at a price. Aria doesn't seek a partner after Nyreen's death, calling Nyreen "it" for her. Shortly before her death, nearly a century later, she reveals to both Liara and Korynn that she has a daughter in Andromeda.
Zaeed and Kasumi: Zaeed retires to a quiet island for a few years, but is recruited by Kasumi to help break into a Cerberus stronghold to steal Reaper remains. While Zaeed makes it out alive, no one ever sees or hears from Kasumi again, though there are rumors she kept her promise to Korynn to remain out of sight, and lives in seclusion with the Quarians.
Javik: Disappears and is never heard from again. Though, there are rumors that he has made a life for himself on a desolate world in asari space and marries a high ranking officer in the asari military.
Samara: Died on the front lines. As a parting gift, she sends a copy of writings from some of the most celebrated Justicars to Liara. Falere rebuilds the monastery dedicated to the Ardat Yakshi and becomes a respected religious leader. She helps Liara in preserving asari culture as well as helping it evolve.
Wrex: Along with Eve, leads the Krogan to a new renaissance. He makes good on his promise and names his first daughter "Mordin." She becomes a celebrated scholar and is offered a seat on the new council, which she accepts.
Grunt: Remains in the Krogan military for he rest of his long life, and has several children with an Asari field medic he met during the war. Grunt becomes a figurehead in Garria T'Soni's quest to contact the Andromeda Initiative and continue Liara's efforts to rebuild the Alliance.
Cerberus: With the help of Liara, Aria, and the Lawsons, Cerberus is cannibalized. All research and development is made public on the orders of the new council. Eventually, it is rebuilt as a scientific and exploration arm of the Alliance with a heavy amount of oversight. Its first project is the restoration of the Mass Effect relays and also helps with Garria T'Soni's efforts in contacting the Andromeda Initiative.
The Alliance: Is decimated following the war and remains intact in large part due to the efforts of Liara, Korynn, Ashley, James, and Garrus. In its weakened state, it opens its doors, finally, to the Quarians and Krogan as new council members and accepts applications from the Batarians, even though surviving Batarians are largely fragmented.
Fleet rebuilding efforts are tasked to the Quarians, Turians, humans, and Krogan who present the greatest skills in building new ships and filling in military ranks. There are some concerns that the Alliance will return to the old ways in relation to the Krogan, but the T'Soni family is quick to put down any xenophobic elements within the Alliance.
The Asari are tasked with rebuilding infrastructure and commerce. Documents used in the Andromeda Initiative are declassified and used to help with repairing the mass relays, building new ones, and rebuilding The Citadel.

Laura Shepard: After Hackett ordered the fleet to leave Sol, he held his flagship back to evacuate last, but ran out of time. However, this turned out to be fortuitous for Shepard. After the beam passed Earth, leaving behind dead reapers, Hackett suited up, gathered a small team, and headed to the Citadel in a shuttle to look for Anderson and Shepard. Shepard was found in a pile of rubble, with enough oxygen in the artificial atmosphere to keep her alive but unconscious. Anderson's body was found a few feet away.
Shepard was kept under sedation in a planetside hospital under a false name to protect her from any lingering Cerberus sympathizers, reporters, and other such leeches. She suffered severe burns over her arms, legs, and most of her torso where her armor had begun to melt onto her, and had to undergo extensive skin grafts to repair the damage.
By the time she woke up, Garrus was waiting at her bedside.
She recovered enough function to be able to return to military service, and was again awarded command of the Normandy, along with a promotion to Staff Commander. She remained in service for two more years post-recovery, before admitting to herself that she was sick of the politics, and retired from the Alliance.
She took a job as a contractor for the military, putting her engineering skills to use on new FTL drives to traverse the galaxy, in the event that the relays could not be repaired. She retained her Spectre status, however, and was occasionally called away to secretive locations, usually with Garrus at her side.
After her retirement from the Alliance, she and Garrus settled down together and raised three adopted children.
The Normandy: Like most of the escaping ships, the Normandy hadn't made it to the Charon relay before the beam hit, and instead fled via FTL and did not get far. However, the beam had caused some damage to the ship, so it had to limp back to Earth at sub-light speeds, preventing the crew from helping to rescue Shepard. She was listed as MIA for her own safety even after she'd been found, causing some panic among her crew before they learned the truth.
The ship was repaired and returned to service in time for Shepard's recovery.
The General Public: The first order of business for the fleets left in the Sol system was making sure everyone had enough food for the years ahead. What could be grown on Earth was planted as soon as possible, and what couldn't be grown was synthesized. Rations were tight, but more people survived than not.
The Citadel was abandoned as the seat of galactic government, and temporary facilities were set up on Mars instead. Years later, Eden Prime was chosen as the permanent seat of government, due to its abundance of efficient archologies.
With the relays damaged, it would take several years to travel even to the closest homeworlds -- Sur'Kesh, Palaven, and Tuchanka -- at FTL speeds. Some ships decided to risk the long journey anyway; some of those were never heard from again, though expeditions were sent to search for survivors in the years after the relays were repaired.
Most, however, were unwilling to risk the trip, and opted to stay in the Sol system until the relays were repaired. The fleets made it their priority to repair the Charon relay. The reapers were scavenged for parts.
Several years later, the Charon relay had been repaired, but no one knew whether any of the other relays had been fixed yet. The Alliance sent an unmanned probe through the relay headed for Palaven...and received a response.
Earth would always be the human homeworld, but the battle and ensuing years had changed it forever: Earth became a multi-species society, as people who had made a temporary home there, waiting for the relays to be fixed, decided to stay.
Within a decade after the reaper war, skirmishes broke out between those supporting the galactic government established before the relays were repaired, and those supporting local governments that had formed in the power vacuums left in various systems.
Garrus: Garrus was asked to take a seat on a multi-species council formed in the Sol system, as one of several representatives of the turians. Only his sense of duty forced him to accept the position, which he held until the relays were repaired. Afterward, he took a job calibrating giant guns for a weapons manufacturer.
As it turned out, Castis and Solana Vakarian had taken refuge on the Citadel after fleeing Palaven, and were among those who managed to escape when it was torn apart. Garrus was reunited with them while Shepard was still in the hospital. His relationship with the human Spectre caused friction between Garrus and his father -- as well as some political backlash when his father was awarded a high-ranking political position on Palaven -- but ultimately, the Vakarians learned to accept the relationship and embrace Shepard as part of the family.
Wrex and Grunt: Wrex was one of the few who set out for Tuchanka before the relays were repaired. Shepard heard from him soon after the Charon relay was fixed: he and Eve's first baby was a girl...named Mordin. She was the first of many children for them.
Grunt continued to rise through the ranks in the Krogan military, though his service was marred by a number of scandals resulting from his many, many drunken shenanigans.
James Vega and Ashley Williams: James continued to serve aboard the Normandy until Shepard left the military, and then entered the N7 training program.
Ashley was given command of the Normandy after Shepard's retirement. She was promoted to Captain and then Admiral for her service in the skirmishes that broke out across the galaxy during the rebuilding period.
James and Ashley began a steamy love affair that ended dramatically a few years later, but the two managed to become friendly again...eventually.
Javik and Liara: The mis-matched pair wrote a book together and starred in a short-lived reality show about the daily life of the galaxy's only remaining Prothean. They are rumored to have been in a romantic relationship, but only those closest to them know whether or not the rumors are true.
Everyone else: Tali dedicated her life to the study of AI. Her work led to the invention of AI programs that supported quarian immune systems, allowing them to live without suits long before biology would have allowed it.
Joker remained the pilot of the Normandy until his retirement from the Alliance. He loved EDI for the rest of his life, and worked through his grief with the dubious help of copious amounts of alcohol. Years later, however, he met and fell in love with a quarian pilot who shared his love of ships and flying.
Jack went back to teaching biotics at a new academy on Earth.
Miranda remained friends with Shepard for years. She worked on a secret project that was rumored to be related somehow to Project Lazarus, but even Shepard did not know the whole truth. Miranda was found assassinated in her apartment. No trace of her research was ever found, as far as the galaxy knows.
Jacob remained happily married with whats-her-name. They named their first daughter "Laura."
Aria gathered her own army of minions at a space station she managed to commandeer. She eventually returned to Omega to reclaim it, and is back to her old shady practices.
Samara was killed in the war. Falere rebuilt the monastery for ardat-yakshi.
Conrad Verner remained hopelessly obsessed with Commander Shepard until the end of his days.

Jack and Shepard settle down and try to be normal people for a while. Once the galaxy recovers, Jack is approached by Sanders, after Shepard asked her to keep Jack in mind when the school re-opened (in my head canon Jack rejoined the Normandy in 3). She reluctantly agrees but comes to love it. She dies from the neurological damage Cerberus caused, mentioned in the shadow broker files, sometime in her 50s. Shepard goes to the council and tells them, not asks them, that he's a Spectre again. Then for a couple decades (fuck people live a long time in ME) he's basically Judge Dredd/space punisher. His unchecked brutality alienates what friends he doesn't out live, except Miranda since the two of them formed a brother-sister type relationship. Eventually he dies in some insane 300-style grand finale surrounded by an absurd amount of dead Persians, or whoever. That's my story and I'm sticking to it.

After High EMS Destroy, w/ Liara romance through all three games (didn't cheat in ME2).
What follows covers a period of about 30 years.
The Citadel – The Presidium and part of the docks have been completely repaired. Work on the upper levels of the Wards is ongoing.
The Mass Relays – The Sol System relay was the first to be completely repaired to a two-way state (able to handle arrivals and departures), thanks to the preponderance of technical skill and galactic leadership centered on Earth. Other relays in home clusters – such as in the Crescent Nebula and the Apien Crest – were partially repaired by local forces to a “one-way” state: for a while it was possible to arrive in a cluster through a relay, but not to depart the cluster through the same relay. This short-cut sped the rebuilding process considerably, though, and there are now several two-way relays throughout the galaxy, all of them in home clusters, with many more being brought online.
Normandy – Much of the Normandy’s gear was new or experimental at the time of the Reaper war. Thirty years later, the Alliance fleet still hasn’t caught up to it. It has undergone major retrofits twice, and remains the deadliest frigate in the Alliance navy.
Shepard - Disappeared for over a year after triggering the Crucible. Rumor has it that he was rescued from the rubble on the Citadel by a gruff Batarian and a proud, imperious asari. Returned to active duty 18 months after the end of the Reaper war, and served the Alliance – and the re-constituted Citadel Council - for 10 more years before retiring to Ilium to live with his bond-mate. He occasionally runs errands for her related to her work, but otherwise lives a quiet retirement, with occasional appearances as a mediator / arbitrator between species. Some species have difficulty trusting anyone else.
Liara – Returned to Ilium, where ostensibly she is one of its foremost information brokers – though as the Shadow Broker, her reach will extend throughout the entire galaxy (once all the relays have been rebuilt). She and Shepard have two children. There was a rumor that survivors of Cerberus were planning to assassinate her bond-mate; the apartment where the conspirators were located was found empty one morning, with breakfast still on the table. The conspirators were never seen or heard from again. As for her and Shepard – well, the life they dreamed of is theirs.
Garrus – Returned to Palaven to reunite with his family, then disappeared into the high reaches of the Turian military. Some said he directed sweeps whose aim was to destroy any Reaper remains. Some said he was put in charge of a Turian black-ops unit. While his old comrades know the truth, none of them are talking. A frequent visitor to Shepard’s and Liara’s home on Ilium, where he is welcomed as a brother.
Kaidan – Assumed full-time duty as a Spectre in the years that followed the Reaper war. Upon Shepard’s retirement from active military service, assumed command of the Normandy, where he serves still.
Tali – Returned to Rannoch. She retained her honorary title of Admiral, and was given command of her own small ship. She spends much of her time providing support for new Quarian colonies, from ferrying supplies to establishing networks and infrastructure. She stayed in contact with Shepard after the war, who helped her whenever he could; though after his retirement to Ilium, their conversations greatly decreased in frequency.
Wrex & Bakara – Together, they sought to create a bright future for the krogan. Rapid krogan expansion and three new homeworlds in thirty years led to a reprimand from the Citadel Council. Pressed, Wrex was forced to implement new methods of birth control. Sane krogan recognized the necessity; hotter heads plotted against him, claiming Wrex a traitor to the krogan for “advocating a new form of genophage.” Even Bakara’s reasoned arguments fell on deaf ears. Civil war on Tuchanka seems inevitable.
Joker – Took to drinking after EDI’s death. After his retirement from active duty, spent most of his time at Flux or Dark Star, staring into a bottle, reliving old memories. Thanks to the urging of old comrades, sought help for his alcoholism, and now spends much of his time helping veterans like himself with their war memories. Shepard, Liara and Tali always visit him whenever they are on the Citadel.
Dr Chakwas – Served aboard the Normandy for 20 more years. Took her retirement to Earth, where she still volunteers at a local clinic. Shepard visits her every year, and they share a bottle of Serrice Ice Brandy.
Greg Adams – Retired almost the same time as Chakwas, and lives close to her. Retirement isn’t so scary when there are friends nearby.
Admiral Hackett – Retired after over-seeing the rebuilding of Alliance infrastructure (training grounds, chains of command, and the Sol system relay). He divides his time between an apartment on the Citadel and a house in Vancouver.
The Citadel Council – reconstituted by Tevos, who survived the events of the Citadel alongside Shepard. Before the Presidium was rebuilt, London served as the Council seat, granting great prestige to Earth for some time.
Miranda – Disappeared in the immediate aftermath of the Reaper war, though it is suspected she assisted with the healing of Shepard’s injuries. Organized a new human-centric organization that attempts to fill Cerberus’s shoes, but not walk in its footsteps. Rarely communicates with any of her old crew-mates, though when she does her interactions are usually warm and friendly.
Jacob – Permanently retired from active military duty, Jacob settled down with Brynn. They had several children. In the early days after the war, opportunistic rogues attempted to steal from or weaken his community, but they were frequently left bloodied or dead. He assumed civic roles of greater and greater importance. He fondly recalls his days of adventure into the darkest reaches of space, and remains close friends with all of his old associates.
Mordin – Died curing the genophage. He remains a controversial figure on both the krogan and salarian homeworlds. Ultimately the krogan proved kinder to his memory, erecting a statue of him that stands outside the Hollows on Tuchanka. It has been defaced several times by krogans unaware of their own history, and was even torn down once. On each occasion, it has been repaired or replaced with another, and each time his contribution to krogan history has been re-enunciated. On Sur’kesh, many of the Salarian public view him as a traitor, even if the cooler, more analytical heads realized the necessity of his actions in order to win the Reaper war.
Grunt – Returned to Tuchanka. His voracious appetite for learning led him to seek knowledge not only of the krogan, but of other species as well. After Arlakh company was successfully trained and rebuilt, the command was handed to another promising young krogan and Grunt disappeared. Rumor has him forming and commanding a krogan wet squad, a unit small in size but trained in the martial arts of half-a dozen species. When appearing at the reunions of the Normandy crew, he and Garrus are frequently seen talking together.
Samara – Stayed very busy in the immediate aftermath of the Reaper war, as less scrupulous citizens tried to capitalize on others’ misfortune. In her eyes, the Code was never needed more. She frequently slips away to Lesuss to visit with her daughter.
Jack – Returned as an instructor at the new academy, absorbed in her work and finding validation in it. As the most powerful human biotic, with the entire biotic arsenal at her fingertips, she received a variety of work offers from mercenary groups and private security firms seeking an intimidating enforcer. She refused every one.
Zaeed – Provided security for a variety of interests in the years following the Reaper war. There was plenty of work for a mercenary. Died three years later, heroically defending a group of survivors on Mars from would-be slavers. He took all of the enemy with him.
Kasumi – Little is known of Kasumi’s fate, other than that she survived. There is no doubt her skills enabled her to live comfortably, even in a recovering economy. She still attends the Normandy reunions, though her entrance is never announced, and you are as likely to stumble upon her at the bar as to find her laughing to herself in a corner.
Thane – Died saving the salarian councilor.
Kelly Chambers aka Felicia Hannigan – Killed when the Reapers took the Citadel.
Gabby and Ken – Gabby is chief engineer of the Normandy, with Ken ever-present at her side.
Aria T’Loak – Having learned from the attempted Cerberus coup, Aria had created multiple escape plans should the Citadel ever be put in danger again. One of those plans was put to the test when the Reapers seized control of the station. It is rumored that, besides saving Councilor Tevos, she and Bray also pulled a mangled but still-breathing body from the rubble of the Citadel… She returned to Omega after the war where she remains still. Shepard is the only outsider who is granted immediate access to her presence without question.
James Vega – Joining the N7 program prior to the final assault in London. Captain Lee Riley rebuilt the ICT program that trained N7’s, and James was one of its first graduates. Many of their operations involved protecting survivors and supply lines in the crucial early years after the Reaper War. Older now, James is still an active N7, though he is eyeing retirement within a year or two.
Javik – Retired to live in seclusion on the hanar homeworld. Liara and Shepard are among the few who communicate with him regularly, and know where to find him.
Steve Cortez – Tried settling down in the rubble outside London, but wanderlust called. Returned to flight school then piloted a variety of craft for the Alliance before becoming pilot of the Normandy after Joker’s retirement (7 years after the end of the Reaper war).

In my imagination, Shepard has a daughter with Liara. She knew that Shep is probably not gonna make it in the final battle (well, she did it - and the geth will eventually find her and save her making her a more kyborg than before. A desperate act). Liara wanted to save a piece of a hero - even when they had no romantic relationship.
The daughter of Liara T'Soni and Commander Shepard is of course a badass who hates the fame like her mother did. The half-robot Shepard is hiding from a public eye on a distant asteroid with a group of random friends. She don't want to get involved in politics or war anymore, she is a tired veteran now who has earned her rest. But she will be needed when the batarians really start to understand how much the war with the Reapers had impacted their species. Shepard must unite species all over again, with a help of her daughter, who is only a teenage but who has already too much responsibilty on her shoulders. A cynical super war hero, with the help of some old friends and a curious and already well known rookie, travel together to peace talks in Batarian space ...
Well, yeah. Something like that. In that fiction I want to focus more to the bright side of Batarians, who are, after the war, very restless and traumatized and in an edge on extinction. They will eventually had their prime time when they kidnap Shepard's daughter in the peace talk process. They are slowly losing everything and this is also an act of desperation.
I should really start my own fanfic and not only spread my visions here. If only Iwould be better in english...

Shepard: Alive, but his survival is unknown to most of the galaxy. He's at work, behind the scenes to ensure human ascendancy, gathering resources and Reaper technology and rebuilding Cerberus. The Illusive Man said that Cerberus, at it's core, was an idea. And what better demonstration of fact than to have the hero of humanity be the new champion of human advancement. Miranda is there, at his side, helping him bring us forward into a new golden-era.

James Vega: Vega finds himself fast-tracked mysteriously through the Alliance, put onto a career track that will keep him out of the way of Cerberus' operations and eventually becoming a liaison to Shepard's new organization and the Alliance
Garrus: Dead
Joker: Back with the Normandy SR-2, working for Commander Shepard and starting a relationship with Dr. Chloe Michel.
Liara: Has her assets co-opted by Shepard's new Cerberus, meets Shepard one more time, and is basically 'freed' from the life of intergalactic espionage to return to her life as an exoarchaeologist.
Tali: Dead
Grunt: Still kicking around, fighting, mostly on Tuchanka as Wrex's second, doing what he's always done.
Jack: Dead
Jacob: Married to Dr. Cole, with a child, working as an operational consultant/specialist in Shepard's organization with his wife.
Miranda: Working with her partner/spouse, Commander Shepard, as his partner (professional) and deputy, also managing many of the connections and information with Shepard, as co-leaders of their shadow empire that dominates galactic politics post-war.
Wrex: On Tuchanka, managing Krogan restoration and rebuilding, and getting the Krogan off-world to their one new star system awarded to them, with the understanding that if the Krogan ever step out-of-line again, even by a hair, Shepard will ensure that they'll finish what the Genophage started.
Mordin: Dead
Thane: Dead
Samara: Returns to Asari space and continues the life she's always led as a Justicar, unaware of Shepard's survival. Has a modicum of peace in her last remaining daughter.
Legion: Defunct/Destroyed
EDI: Defunct/Destroyed
Zaeed: Alive, semi-retired and working as a contractor for Shepard's organization. 'Semi-retired' in that the pay, familiarity, flexibility with negotiation, and source of livelihood means that Zaeed works exclusively for Shepard's organization.
Kasumi: Alive, continues her kleptomaniac lifestyle while also working as a security/operations contractor for Shepard, in-part to develop better systems, in part to provide 'white-hat' services to Shepard, with payment being the allowance of keeping what she steals on top of the standard rate.
Morinth: Dead
Javik: Missing, presumed dead, but no one knows for sure.

Garrus: Entered into the Turian Pantheon as the God of Death and Vengeance.

Grunt: Helping Wrex with enslaving liberating planets for Krogan.
