There are four corporations that are allowed by the Council to work with AI under very controlled circumstances, for example Synthetic Insights. Plus, with them going to another galaxy, I'm sure they're more willing to bend societal norms to ensure survival. True but that works both ways, the AI can become rogue and kill off thousands of colonists due to human error, sabotage, faulty programming and/or AI becoming self-aware.

It could, much like any organic crewmember could go rogue and kill off thousands of colonists due to error, sabotage, insanity, etc. Not saying there is anything wrong with your position, just that AIs aren't the only sentients with the capacity for 'flipping out.'

Gottta admit an AI being hooked up to your brain sounds like a terrible idea bound to go horribly wrong

Again, this is less about legal vs illegal, and about perceived threat. Drugs are illegal, but most of us can tell a difference between smoking weed and something truly dangerous.
In contrast, throughout the ME series we've been told that AI are potentially dangerous. As in: end all organic life dangerous. The Leviathans of ME3 tell us that this was the case even before Reapers -- lesser races would eventually create AI and it would destroy them.
Yes, Krogan are also dangerous (to use one example) which is why it's so risky to cure the genophage: Krogans might as well take over the galaxy after Reapers are beaten. But curing the genophage was done because there were no other options. EDI is also potentially quite dangerous, but she's needed to fight Collectors/Reapers.
In contrast, the AI in Andromeda is just there because it makes you a bit more awesome. This doesn't seem to justify the risk. We can make all sorts of claims about explorers being risk-takers, and yeah, that's true, but they're not stupid. I'm assuming there must be some explanation (in lore) of why SAM AI is OK when AI are known to be potentially extinction-level dangerous. My question was, what is this explanation?
