In both of my canon playthroughs, it's always been Kaidan for me. It's true the romance plays pretty much the same in the core, but I like to think the details make all the difference.
Fem!Shep: Earthborn/Sole Survivor. Soldier. Tough as nails and dynamic, she always believed that if you want something, you should claim it - a mind-set that has its roots from her life on the streets. She was attracted to Kaidan from the start, and so she spent a lot of time talking to him and flirting with him throughout ME1. She was never a by-the-book soldier so, as long as Kaidan reciprocated her feelings, she wasn't really concerned about charges of fraternisation. What happened in Horizon was a blow to their relationship, but she accepted that Kaidan couldn't trust her, so she focused on the suicide mission. After all, if she got out of it alive, then she'd be able to return to him and maybe manage to clear the air between them, maybe even earn another chance for them. She surrendered to the Alliance willingly after the Suicide Mission was over, and she tried to show him, again and again, that she was still the woman that he had fallen in love with. And when he finally approached her and said that, yes, he trusted her and wanted them back together, she was happy and relieved; the war had started to severely weigh down on her shoulders, and the fact that Kaidan was at her side gave her a good confidence boost and her resolve to destroy the reapers was renewed.

M!Shepard: Colonist/Sole Survivor. Vanguard. His background is a lot detailed in my mind, truth be told. I always figured that he became a soldier because 1) they did save his live when the colony was destroyed and 2) so that he'd have the chance to help protecting other colonies so that they wouldn't have Mindoir's fate.
However, he had to suffer discrimination from the other recruits who only saw him as the 'dumb farmboy', which is why he worked twice as hard, with the result of his control of his biotics and fighting prowess becoming unmatched among his peers. And then Akuze happened; his unit had become his second family and yet he watched them all die in front of him and there was nothing he could do to save them - just like back in Mindoir. That left him emotionally scarred, unwilling to form any meaningful attachments and preferring to just focus on his job. Kaidan was just about the first one that he took an interest to because, as he figured back then, he was the only other human biotic in the ship, so he could relate to them. Without realising it, the two started becoming friends, even as Shepard himself started feeling a bond with Ashley. The choice in Virmire was horrible for him because he had to choose between his friend and his potential lover. In the end, he bit the bullet and chose Kaidan. Back then, he wasn't sure why; but, as he said later when Kaidan talked to him about it, he just couldn't leave him behind. After that, he still appreciated Kaidan's friendship, even when it got tested because of Horizon. In fact, he stayed focused on the mission so that, maybe, once it was over, he'd have the chance to explain himself to the Alliance and Kaidan. He still fought for their friendship in the beginning of ME3, because he figured that Kaidan, of all people, should have known what he was about. Then Kaidan got injured in Mars and, in his own words, it was horrible to watch; another person that he cared about almost died, after all. After that, he had a talk with Jacob who said that the Normandy was his life, which got him thinking if maybe he should take other things into consideration besides the war with the Reapers. And then he had his talk with EDI, about how when you like someone you give them gifts, or you do something that they like... and epiphany struck: he had been in love with Kaidan all this time. Even so, he didn't tell him anything because he felt that it was too late, that there was no point. That is, until Kaidan approached him and told him that he needed something deeper with someone he cared about too, and Shepard threw caution in the wind. Unfortunately, Shepard also had to make a choice at the end, and he chose control, deciding that he was willing to sacrifice his own life if it meant the rest of the galaxy stayed safe - and he hoped that he wouldn't become too far gone as the new Catalyst so that he would continue to keep the galaxy safe. Complete Headcanon from now on: Thankfully, his old persona remembered his promise to Kaidan that they'd meet again and so he pulls another Lazarus Project on himself so that he can return to him.
