Best is subjective but here are the ones that I have tried and found to be quite effective.
Pistol(s) - The Sidewinder
The Sidewinder is a solid pistol all around. High accuracy, moderate damage and fire rate, low recoil. It does have a smaller thermal clip size but this is offset by being able to land more shots on the target while dealing respectable damage, especially when you select 6B in the Pistol tree for increased damage and weak spot damage. The smaller clip size is further negated by modifications. Applying a barrel, thermal clip, receiver and scope makes for a deadly side arm. A worthwhile option to research. Also, it is extremely pleasing to have a revolver in space.

A relentless weapon with powerful sting. Like most pistols the damage is low but this is offset by a burst fire configuration made more lethal by a high fire rate, low recoil, and a higher than average accuracy for a tighter spread making it a deadly side arm for those not happy with a standard semi-automatic pistol. A barrel and thermal is all that is needed but it can benefit from a scope. Low per shot damage means a receiver is less effective and should be committed.
Assault Rifle(s) - The Sandstorm
When the exiles left the Nexus they needed reliable weapons to survive the unwelcoming planets of Andromeda. Enter the Sandstorm rifle. A solid semi-automatic weapon that stands to challenge the Mattock. Built in scope, solid damage, moderate recoil means the Sandstorm is a superb choice for the Soldier profile enthusiast looking for a marksman rifle without the draw back of the heftier sniper rifle offerings. A barrel, stock, thermal clip and receiver allows for it further close the gap between it and a sniper rifle.
Shotgun(s) - The N7 Piranha
When you are apart of the best elite fighting force on Earth you need the best. The N7 Piranha, a throw back from Mass Effect 3 and a favorite of the shotgun Infiltrators that brought ruin to Gold and Platinum difficulty. A deadly combination of raw damage, accuracy, manageable recoil with a generous thermal clip size owed to a drum with the fire rate to keep enemies from retaliating. Eight round starting means you will never have to worry about an enemy escaping you, with increased thermal clip size you can see an additional four or more added. Like the aquatic amazonian devils which it owes it name this weapon rips enemies apart relentlessly. Needing only a barrel and thermal clip means it's damage can be further bolstered. The rapid fire rate allows for a cloaked Infiltrator to get in close and lay down enough rounds before Tactical Cloak drops to rip the leg off of an architect in mere moments. Tubercharge turns even the greenist player into a walking killing machine.
Sniper Rifle(s) - The Black Widow
A adaption of the geth Widow design, this rifle has one mean bite, though not quite as powerful. Unlike it's larger and heavier counterpart it boasts a three round thermal clip allowing for brief continuous fire. While recoil is high it is put in check by a lower fire rate but not so low that all three shots can not be shot before Tactical Cloak drops with the 6B upgrade. The damage is highest of the semi-automatic sniper rifles allowing it put down most enemies in a single well placed shots. Skills and passives can further increase it's lethality. A barrel and are receiver ideal but it does benefit from a thermal clip upgrade and reduced weight mod. If the first bite does not put them down, the second will.
