Is there any downside to not destroying/disabling the Remnant Architects? On this second playthrough I found the fights tedious, so I only took out two before the final mission. Didn't see any change.
PS. Incidentally, I also got to 100% viability on all planets without switching on all the Remnant Vaults (also tedius). I left the ones on Voeld and Elaadin deactivated because I thought it was just a better story for the colonists to tame the planets on their own. I did stabilize the monoliths though.

Considering you're just resetting them to factory default at the end of the fight, no, there is no downside. They're a threat to the future populace, so they have to be hunted down and reset.
When that happens, they should actually still be seen every now and then, but more or less harmless the way I understand. At least Sara explains it to either Christmas Tate on Ditaeon or Kariste Archana on New Tuchanka. Can't remember which.

The only functional downside is missing out on the fusion mods, rare/semi-rare augments and remnant cores they drop. As for not activating the vaults - its not critical to the storyline since activating Meridian will activate all vaults and task them with the proper settings. The only vault receiving full instructions from Meridian during the game is Aya, which is why real terraforming is happening there. Without the Meridien connection you get weather adjustments, radiation cleanup, and fixing the water.
So long story short if you dont activate the vaults Meridian will do that anyway.
