I can see both symbols being used in the setting. To use a comparison, the ARKCON symbol would be like the Systems Alliance or Citadel Space logo, representing a large group, while the Ai symbol would be like the N7 or Spectre logo, representing a smaller group within the bigger group.

From the trailers we know that there are multiple Arcs, so the overall project could be the Pathfinder Initiative A.R.C.C.O.N
with the AI being the Andromeda Galaxy part of the whole Initiative with multiple Galaxies and arcs - to avoid the all eggs, one basket situation.
ARC could stand for arc itself or maybe Andromeda Research Colonization and CON could mean contingency.
My guess, we'll see the AI on the uniforms and the ARCCON on the "Arc" ETA "Ark" Ships or at least at the beginning of the story in the Milky Way.

A decent hint is that Titan Books first anounced the novels as Mass Effect: Pathfinder Initiative and then in a later brochure called it Mass Effect: Andromeda Initiative. It seems there was a change.
