Only one moment really stands out for me because it was the one moment I cried.
While I initially intended to romance Thane through the end of the trilogy, it was just too depressing for me to do so, and oddly I shed no tears when he died because there was just this shock at how it happened. I went with Garrus's romance instead, and that goodbye scene, before you run to the beam, had me in tears. I wasn't personally invested in Garrus, but for that Shepard I created to be with Garrus, I felt like I betrayed them any happiness. Ahh ... good times!

When my canon Shepard (who romanced Ashley) went to visit her at the Huerta Memorial Hospital after she gets beaten by Eva Coré. The first two visits were the most emotional in my opinion. Also the goodbye scene for her before running to the beam on Earth.

The ending at Thessia the first time I played, hearing people die and not be able to help. Romancing Thane and saying goodbye to Garrus at the beam as friends. Romancing Traynor and see her put up shepards plate on the wall and then hug edi in green ending.

I found leaving Earth and watching that the shuttle that kid was in be destroyed by the Reapers to be very emotional, particularly the first time playing and not knowing about what that kid represented (assuming the kid wasn't real, and there's evidence he might not be).

Couldn't pick one, even one from each game. ME1- I Remember Me ME1- Saving the Council ME2- 'Mommy loves you very much!' ME2- Entire suicide mission ME3- Tali's suicide (avoided spoilers, had no idea it was possible) ME3- Samara's suicide (avoided spoilers, had no idea it was possible) ME3- shooting Mordin (it was the right call, I don't care what anyone says) ME3- end of Citadel DLC, 'The best.'. ME3- Femshep 'What do you need me to do?'
Many more.
ME3 dominates but that's because it takes much loved characters and, on the whole, gives them closure in a fitting manner, no matter what decision you made. It might be the weakest game but has some of the best character moments. Of course, they've been earned.

This is more nostalgic than emotional, but I just love to see those characters from ME1 to meet you in further games. Gianna Parasini and Captain Kirrahe especially (also Elisabeth? from Exogeni corp.!). It reminded me that Shepard has a support everywhere and has made an impact with her career.
My most f*cked up and very depressing moment in the games is the destruction of the Batarian system. When Shepard watches helplessly from the distance, and when Hackett visits Shep in the Cerberus vessel afterwards.

Fall of Thessia for me. I felt bad for Liara; her world turned upside down in addition to the Reaper attack, and then Javik was a jerk to her. Even worse was Korynn (Shepard). She loves the asari and their culture. The whole mission, I could feel her heart break. Too bad we can't hug our characters through the screen.
Death of Nyreen. Poor Aria. I could tell during the mission that she had this sliver of hope that there could be something left. I also feel bad for Tiran. He has no idea. At least she died a hero.
Legion. "I can't believe I am grieving for a Geth." Me too, Tali.
Samara's mission. She's lost two of her daughters. She sort of comes around about the fact that they're people (something not lost on Liara), but she also blames herself for what they are to the point that she has a death wish. I think out of all the squadmates, she's the most broken of them all. I lost it when Samara came by the apartment during The Citadel; I wrote that Samara dies during the fighting. Samara was a confidant for my Shepard during ME2. Seeing her and then knowing that Korynn loses a dear friend is heartbreaking.

Everything to do with EDI in the Destroy ending was pretty gut-wrenching. Seeing her face on one of the slides and her name on the memorial wall, but especially watching Joker trying to outrun the energy wave - he doesn't even know.

Samara's mission in ME2. Samara killing her own daughter and loosing her cool.
I also always shed a tear for Miranda's sister. I think preventing Miranda to greet her sister after the mission is the most pure evil thing to do in the whole series. Seeing Miranda cry.
The loyalty missions in ME2 were rad.

The Goodbye scene in London always makes me cry no matter how many times ive played it, no matter how many times i romance the same character, and no matter how much ive memorized each and every line... It still breaks me everytime

You know...I lost it when Miranda came over during the Citadel, too. I don't know why. Maybe because she is such a fixture in my Shepard's life: Head of Project Lazarus, and well acquainted with Liara, who Korynn married right after that scene. Sort of feel like she's matured a lot since the first encounter in 2. She's also sentimental, and I had half a mind that she helped Liara because she was moved by Liara's love. Also laughed over her reaction to the fish tank.

Old thread I see. Not so influenced by other things so that those momemnts could trigger emotions but there is one thing in ME3.
Mission Thessia if you take Javik (Garrus actually says the same but Javik is another thing): a dialogue before mission where Javik says about "weakness" to Liara, I support Javik and Liara says" Sorry, I can not be so careless".
And the firt time I played (and now from time time) Javik answers Liara with one very true line after with I felt sort of devastated I think: "War does not always provide you a choice" (and later dialogue about "changed" children).
What is also very important - how Javik says it: during telling this he slowly turns away and lowers his voice down which sounded rather macabre.
The thing is: Javik is the only from his kind, he was born during the war, frozen, woke up - again the same war, the same enemy. He actually has never known what it is like to live w/o war. And his line about "war" confirms it and knowing those facts about him he sounded devastated as understands reality of any war, not like some unfocused Liara telling crap all the time during the whole mission and lines after which I want to slap her.
I feel sorry for Javik. That scene and one line combined with his behavior is still emotional amd macabre.

I thought no one would mention any of mine; but someone actually did mention one. I have three moments that I will tell, in order: 1 - Meeting sovereign in ME1. I find it curious I'm the only one to mention it. For me it was both amazing and terrifying. In that moment, we knew nothing of the reapers. They sounded like an unfathomable lovecraftian horror, and actually were more impressive than the "team kill everyone to save everyone obey the starchildren" suckers they eventually became. I remember the deep voice, saying: "We are each a nation, free of all weakness"; "your lifes are measured in years and decades; you wither and die; We are eternal", and "you meddle in matters you can't know; fumbling in ignorance". I'd have loved that they kept the cosmic horror aspect alive all the way to the end. 2 - the very endgame of ME2; specifically, the scene when Harbinger leaves the collector general for the last time, just before we blow the collector's base. What gets me is the stupid insectoid absent gaze the collector shows when he is left just before being blown to pieces. That single moment entirely signaled, to me, the fall of the previous cicle; the death of the empire, and the depths of degradation imposed by the reapers, and made the fate of the protheans so very sad... 3 - the end of arrival. You sacrifice thousands and its justified because you save trillions. You are still a mass murderer, justified as it is. I guess I just can't be cool with it. Regards .

Killing Wrex on Virmire. The full voice acting, the cinematic story-telling, it was all fresh and new at the time. Add to that that this is the first time I've had the option to kill a major character in an RPG not because I wanted to be EVIIIL, but because it had to be done, and that was a hell of a punch.

Time capsule scene.
It's the only moment in the trilogy where Shepard and Liara sit down and reflect on how the future is going to view their struggle if they fail. Devising a warning for future sentient beings of the danger they face to give them a fighting chance, and preserving at least a little of what the allied species have managed to do together in these few tens of thousands of years of hard work, conflict, evolution and solidarity. Making sure we have a legacy of some kind, no matter what.
And I've always thought that the ultimate expression of responsibility to the future isn't to succeed and provide and protect at any cost, but to try to make sure that the next in line are adequately prepared to step up without you when you fail or pass on. The scene is a very poetic moment of Shepard and Liara trying to do that for all the life there will ever be.
In a very real sense, nothing could possibly be nobler or more beautiful.
It's also a powerful moment between the two of them, sharing their mutual devotion to life itself. Not unlike a couple of parents worrying about the uncertain futures of their children, and taking comfort in having done everything they could and simply relishing that those children will exist and have their own chance to work towards better.

There are so many moments in the trilogy and most people have nailed them here. I want to highlight an emotional one for me - choosing to either rewrite or destroy the Geth Heretics. I hated both outcomes.
It didn't make me laugh or cry, but I was all up in my emotions saying to myself, "what did I just do?"
