For me the biggest draw to replay Mass Effect games are my favorite missions, because I want to go back to the places of discovery or re-do the most epic fights. So with another game in the books and the final two/three missions of MEA's main arc being fantastic (one positive of the newest game), I had to update my top ten of favorite Mass Effect missions. Here is my current list:
1. Suicide Mission (ME2)
2. Ilos: Find the conduit/Race against time (ME1)
3. Virmire: Saren's plan (ME1)
4. The journey to Meridian/Meridian: the way home (MEA)
5. Hunting the Archon (MEA)
6. Noveria: Peak 15/Death of a Matriarch (ME1)
7. Stop the Collectors: Investigate Collector ship (ME2)
8. Arrival (ME2)
9. Lair of the Shadow Broker (ME2)
10. Leviathan (ME3)
Story, importance, sense of urgency, atmosphere, level design, combat difficulty are the first things that come to my mind why these ten made the list in this order. For example: even though I hate what Shepard has to do in Arrival, I absolutely love how helpless you feel in that situation having to fight the indoctrinated Alliance deep cover team on your own because the Arrival of the Reapers in an unprepared Galaxy is imminent. That mission is horrible, yet brilliant.

I think the most important thing for me is enjoying the game play. I love good story lines but a fun level is more important for replay value. For instance I'm not a Thane fan but I enjoy his recruitment mission, yet I hate his loyalty mission as it's a pain in the ass. Lots of plot in it but it's no fun.
I also love LoTSB, Project Overlord, the Suicide Mission, and Citadel DLC however I never anticipate Lethiathan or Arrival despite their important pieces of story, as they're more of slog and not so fun to play.
So I suppose I value the enjoyment of playing the actual piece of content more than what it means or the story it's telling.

ME1 Final mission - love seeing the Citadel transform into this creepy thing with fires everywhere, crawling with Geth. ME2 Shadow Broker: landing on the Shadow Broker's ship - one of my favorite Mass Effect environments ME2 Kasumi Loyalty - Incredibly atmospheric, almost like 007 for a bit ME2 Suicide Mission - no explanation needed ME2 Overlord - Prometheus Station - Creepy, then tough as nails. ME2 Thane recruitment (Dantius Towers) - love the concept of fighting my way up a tower, then crossing a skybridge ME3 Leviathan - Mahavid Mines - Creepy atmosphere was back ME3 Citadel - Saving the Normandy (Clone Fight) - My favorite boss in any BioWare game ME3 Ardat-Yakshi monastery - Everything about it. Atmosphere, combat (new enemy type), ambient soundtrack.

Thanks for answering. ArcadiaGrey : I see where you are coming from. Just for clarification: the missions I listed are the most fun for me personally, because IMO everything fits together perfectly in those. themikefest : Interesting list. I see that you value some of your favorite encounters (Conrad in the Fan for example) higher than combat missions. paulomedi : looks a lot like my list before playing MEA. ME3's Tuchanka in combination with ME2's LM of Mordin is definitely high on my list and I had to go back and forth between Overlord and Leviathan for number 10 on my current list. I love Overlord, but Leviathan made the cut, because the atmosphere when searching for Garneau reminded me a bit of Noveria's peak 15 start. abedsbrother : also a list I can totally understand. Maybe I should've made a top 20. Thane's recruiting mission is also definitely a highlight! Just some thoughts on the Citadel DLC: very good package, lots of fun, nice send-off for the characters of the OT and definitely a great boss fight, but I couldn't totally get behind the story with the clone. And in hindsight I blame the Citadel DLC's success a little bit for the light tone we got for MEA.

1.Mass Effect 1: the end game. After Shepard shoot the lift's glass off you know it is going to be a wild ride. It almost feels like you are in that game, stepping out to air.
2. Mass Effect 1, again: Porth Hanshan, Noveria. I just don't know. That place has a very interesting athmosphere. I loved the music and the architecture, the enviroment reminds me something from my childhood, but I can't catch what exactly. Seriously, I want to stay there, never cross the roads to Peak 15. Altought love the whole mission, love ME1 so fucking much.
3. Leviathan: under the sea level. I think I cried for the first time, the experience was so intense.
4. This has to be Afterlife in Omega. Great music, great drinks, great dancers and a cool gang leader. The first time you get there to meet Aria.
5. I like Legion's mission in ME3 very much - the mission where you enter the geth consensus. The games pace changed there to more slowdown which was relaxing and pleasing. A very intense experience again.
6. Miranda's loyalty mission is one of the finest of dem LM's.
7. Also Thane's recruit mission is one of the higlight in Mass Effect 2, especially when you are crossing the bridge.
8. Samara's loyalty mission is very emotional and different. I love it. I also love that you can ruin the discussion with her daughter quite easily if you don't have enough paragon/renegade points or if you haven't payed attention. I don't bond with Samara so well so without her mission I would almost pass her in some of my playtroughs.
9. Mass Effect 1, again. The Luna base with crazy A.I. This place is shared with Mass Effect 2s gone crazy AI side missions.
10. Killing the Reaper in Rannoch. Shepard is a freak. I just respect her/his bravery here SO MUCH.

If I narrowed it down to 5, it'd be:
Priority: Tuchanka - I love dealing with the krogan, and with the dramatic death of my favorite character, I feel it kinda earned its spot. The more I played it, the more I loved it.
Suicide Mission - My top pick in the past, but its luster sort of fades with revisits because the actual combat and enemy makeup is lacking compared to missions prior. However, the music and the epic Normandy rush through the debris field will always make it special to a fair degree.
Lair of the Shadow Broker - Obviously Liara fanservice, but being a Liara fan made that a simple bonus on top of great atmosphere, music and more of Illium.
Priority: Rannoch - Geth character assassination yada yada. I thought that this was one of ME3's big highlights, and easily a better boss battle than the human reaper.
Bring Down The Sky - A pretty great into to the batarians, but more than that, it had fun ways to deal with Balak and his 2nd in command.

Curing the Genophage comes to mind (the feeeelllzzzz).
Also enjoyed the suicide mission, Garrus' loyalty mission, Liam's loyalty mission, shooting Saren in the face, and getting to Meridian.

Thinking about "Bring down the sky" I am still a bit sad that a Human/Batarian conflict didn't make it into ME3. That was one fine DLC for ME1 and it would've been even nicer if expanded on.

In no particular order-
ME2- Suicide Mission (Best ending to any game I've played) ME1- Noveria (This mission sums up ME to me- plot, politics, subterfuge, combat, big choices- just great) ME1- Therum (Yay! Liara!) ME1- Virmire (first time playing I just assumed I'd be able to save both of them, didn't expect a genuine choice) ME2- LotSB (just a great all round DLC) ME2- Miranda's LM (and I can't stand her character). ME3- Tuchanka: Genophage Cure (especially if a paragon sabotages it) ME1- I Remember Me (great bit of background, shame it wasn't followed up on) ME3- Arda Yakshi Monastery (because I put my controller down first time and Samara blew her brains out- bloody hell!) ME1- Find the Beacon (Eden Prime- best beginning to a franchise EVER)

1 - Suicide Mission from ME2 2a - Priority Earth from ME3 (just after jumping off the shuttle to the point where you fire the missile after fighting the banshees) 2b (denotes a tie) - Journey to Meridian through Meridian the Way Home from MEA 4a - Saving the Moshae from ME:A 4b - Citadel DLC from ME3 4c (denotes a 3-way tie) - Haestrom from ME2 7 - Lair of the Shadow Broker DLC from ME2 8a - Stage a Rescue through to Remove the Heart from MEA 8b (denotes a tie) - Overlord DLC from ME2 10 - This last slot probably is a multi-way tie among all the remaining recruitment missions in ME2 and Liam's, PeeBee's and Drack's loyalty missions in ME:A
While the level design of many of the ME1 missions are noteworthy, they no longer rank as favorites for me. The combat mechanics in ME1 are now just too outdated and are totally out shined by the combat in general in ME:A.
ETA: I should add that my list here is based on focusing on the "epic fights" portion of the question and is not really based on the dialogue and stories of the missions.

Virmire - My favorite hands down, I liked the setup, taking down defenses so that the Normandy could land. Then planning the next part at the camp. The encounter with Wrex, the hold the line speech. Talking with Sovereign for the first time, my favorite dialogue scene in the series probably. Then the Kaiden/Ashley decision. The scene with the person you left behind defending the bomb to their last breath. You get back to the Normandy and somber music is playing, you have your crew meeting and everyone is just looking devastated. Not a thing I would change about the mission.
Battle of the Citadel - Shooting out the glass and going outside. Fighting outside with Sovereign in the distance clamped on. Saving the council with the 5th fleet coming in to save the DA.
Tuchunka and Rannoch are probably tied - ME3 caught a lot of flack for the endings, but I thought these missions and how they wrapped up those story lines were outstanding. There's such a contrast between curing the genophage and killing Mordin. Also the scene where Legion asks Tali does this unit have a soul, and Tali says yes, just awesome.
Citadel DLC - It was fun, fun and more fun.
Other missions I liked for various reasons.

i haven't played ME1 so i can only refer to ME2, 3 and MEA. They are not in an order of preference, i just listed what i recall enjoying a lot.
1) Suicide Mission 2) Recruiting Thane . 3) Not curing the Genophage ( curing is the feel good option, but arguing with and shooting Mordin is more intense , plus the attitude afterward.. there is nothing quite like it in the other games ) 4) Horizon 5) LotSB 6) Meridian ( would all the missions have had that pace, and.. no SAM ! ) 7) Recruiting Grunt 8) Drack's loyalty mission 9) the Kett base on Voeld (but i don't like Voeld generally ) 10) Haelstrom

Suicide Mission is awesome, no doubt. I found the "Take back Omega" mission quite hard too, especially the last part, it was great. I also like the Lair of the Shadow Broker. Arrival has an awesome battle
I also love Garrus' recruitment mission. Not only for the mission itself, but for how it is done. Everybody talking about how badass Archangel is, three mercenary companies trying to get him, and you're like "Damn, this guy is a badass" and then you go there and he takes off his helmet and you figure it's your bro Garrus!

Like make nearly one shot kill weapons with the dev console. ME1 has a bit of a learning curve, but once figured out/leveled up, it is definitely still worth the time. And it's just a 10-20 hour game depending on how many side stuff you do, so it's also easily experienced in a short time span. Do it!
