I'll stick this in here, because, y'know, architect, big remnant, big reveal cutscene and such...
Anyway, I seem to be able to bug the architect by hitting it too hard. Isharay rifle to the leg takes the healthbar down before there's a head phase or wave of remnant and then it doesn't take off until I kill another leg and eventually, I am left with one or more "dead" legs on an immortal architect.
I guess I'll just be a bit less rough with my serpentine metal friend but I wonder if there's any way to avoid this without holding back or turning up difficulty?
I never had this problem on previous playthroughs, but by jingo that Isharay hits hard when you build for it.

Never had this issue. "Killing" the leg is what allows you access to the head. Could it be that it was the head that was killed too quickly? I think it takes three rounds with the head so if you hit it too hard, caused its health to deplete too fast, it might mess up the architect battle. Just a guess.

What I found is that killing the leg down to about half initiates the cycle of head and remnant spawn. I am guessing something similar to your idea, except that it's killing the leg too fast which is messing up the fight.
You'd like to think that if you can demolish it fast enough then you could kill it more quickly, but it does seem to insist on running through the scripted events of leg/head/remnant/leg - fly - l/h/r/l - fly before you can kill it and not have it bug.

Scripted fights are the worst. I had that happen in DA2 Legacy when fighting Corypheus. My assassin Hawke did too much initial damage, which then skipped the part where Cory calls up the first element and after that I couldn't damage him at all. Had to start over and go a bit easier on him.
I like how they did the dragon fights in DAI - if you can kill the dragon quickly, the game lets you.
