Don't underestimate the magix. The space magix are all powerful! And will cleanse the inconsistencies with various hand waving and utterances. And PR, which is the only feature more powerful than the Reapers themselves.

Depending on when the ARKs leave, the geth consensus could have decided a contigency plan was warranted and created one or more gestalt units that was sent to stow away onboard the ARKs. Perhaps with this being after or during Mass Effect 2.

Perhaps this could even present an oppertunity to return the geth more to their previous characterization like their original goal which was not individual intelligence, as I recall, like in Mass Effect 3.

The only people we know of. It also seemed like only Shepard acknowledged the Reaper threat too, but we later learned in the Citadel DLC that the Council govern always acknowledged it. And we also knew nothing about an intergalactic colonization mission, and yet we have the Arks like the Hyperion. Then there is the time between ME2 and when we probably leave.
There is plenty of wiggle room for them to make a scenario that works for the purpose of the Geth hitching a ride to Andromeda with us.

I just can't see how geth will be present. Prior to me2 they are considered hostile. In me2 legion can be sold to Cerberus without even shep finding out about heretic/geth standoff. So shep can't be the source.
Then by the time of me3 they have already gone over to reapers.
That leaves them having to invent someone else having secret knowledge that geth weren't hostile and convince others to have them onboard.
