I run 2 Sarah Ryder characters. The more advanced one I completed that quest and did everything right; I even managed to open the locked door of the storage room. Sadly, I forget what I did so I have big trouble with the same quest. After I manages to get to the security house and hacked the console. I heard SAM voice and saw 3 items on the screen. So I went to the commander big building. Unfortunately, the door remains locked. What I should do ?

I believe that it has to do with the fact I already entered the commander building ( in the stolen drive core ). The game probably wants that flophouse first, stolen core second ?

I believe that it has to do with the fact I already entered the commander building ( in the stolen drive core ). The game probably wants that flophouse first, stolen core second ? Yeah I think this is it. I often find myself doing things a bit backwards at the flophouse and enter the commander building first.

Well, what I am saying is there are 2 different ways :
1. defeating the flophouse first by going through the open and shut door/gate.
2. going around and find another entrance to get the stolen drive core. So if I get the core and finish up the whole commander center ?

Not sure what the issue is here? You can get the drive core before clearing the Flophouse, or clear the Flophouse and then get the drive core. However, if you clear the Flophouse before clearing the storage room, you won't be able to get into the storage room afterwards. You have to open the storage room before clearing the Flophouse. When you get the drive core is irrelevant.

Important rule of thumb with RPGs - and Bioware RPGs in particular - you almost always need to complete optional objectives before completing a quest-advancing objective, or else you're going to miss out on content and rewards. Some principle with story-advancing key quests and certain side quests.
As someone who enjoys both completionist play and immersion, I dislike metagaming too much by managing the order of quests, but it's something you try to strike a balance on so you're able to go with the flow while playing but not missing out on things as well.

Yeah it doesn't matter which order you do them in usually I deal with the flop house first and then get the drive core mostly because the flop house is right there and is a more lengthy challenge and I usually prefer to do the longer tasks first. But if you want in the storage room you have to access that while doing the flophouse generally before you unlock the final door to take out the last of them.
