I think these are indispensable: - MEA fixpack: it corrects many and many bugs (too bad it's on a hyatus, though: there are many other bugs that need fixing) - Any mod that shuts up inappropriate comments from many NPC's (example: Shut Up Sam, Shut Up Folks, and so on) - Any mod that give the Nomad a better mobility (I got sick of not being able to climb in 4WD a slope I can afford with my 2WD citycar), speed and impact force (example: Road Rage); - Many mods that enhance your squad's capabilities; - Aesthetic mods, like one that removes those ludicrous earphones from Ryder's athletic outfit; - Mark All As Read Button Fix - to deal with the never-disappearing "(!)" mark in the journal (at least, you always see the "Mark all as read" button and you can get rid of this mark by yourself whenever you want) - Many weapon enhancement mods.

Yep, what urkibalurki said. That's pretty much all the mods I use. The quality of life stuff (like Shut Up SAM and the have-read button are particularly important, I find. Also, if you play with M+KB and encounter the problem where sometimes the mouse cursor will remain in the middle of the screen after a menu/datapad window, there is a mod to fix that as well.
If you want to give the game a very different feel (or you don't like the driving for some reason), you could try the Iron Man mod, that let's you fly. Personally, I never used it for long (just experimented with it once) but wanted to mention it here because it's a pretty cool piece of modding.
For a long time, I've been looking for a mod that would allow me to map the helmet option (helmet on and off basically) that are there in the game options menu to a button, so that I can just flip the helmets on and off at will while playing. Sadly, I haven't found one yet (and I failed at trying to make one). If anyone has an idea if there is one around (or how to make ine), please let me know.

You can't use "Fast mining" together with "Road Rage - Mobility"; they're incompatible. If you load RRM after FM, the latter works only partially; if you invert this order, RRM doesn't work at all.

I've tried the Flying Mod (formerly "Iron Man" mod) by wavebend, which is a ton of fun. Also, I've seen some videos of his First Person Toggle mod (which is a WIP), which is looking pretty good.
