They have two melee attacks: smash and drill. But when do they use which? How to force them to choose a specific one?

That's a good one. Not sure what the answer is though. To venture a guess, the distance/vector to target may be determining the type of attack?

Usualy they use drill attack when you are close to them, but some steps away from their smash range and they use "smash" when you are very close.
P.S. i am not sure, but they tend to use smash attck when they are moving.

What's the best way to do so, what's the timing?

If the atlas starts his missile launching animation he will shot regardless of every your action. So you have to do it either afer or before. P.S. well if you stagger the atlas or if you nuke him, he won't shot

I found myself going for the crotch, then both arms, then both both legs but it's sometimes hard to hit a second arm during the stagger animation after hitting one. Arm->crotch->legs->other arm? I meant, the cannon they shoot in series, 3 on gold and 4 on plat. After they start a series, can they use a melee before spending all those shots?

Everything depends on the situation. As for the cannons, sure you can.He won't stop only if he starts the missile animation. If the atlas shots ,let's say two time and you run close to him,he will try to mele you.

Also note that sometimes the atlases turn on their "brainless" mode and they are just walking or just shoting. In these cases every action aside of staggering is pointless. The atlas will keep doing his stuff.

The atlas will keep doing his stuff. I might be wrong but atlases seem to turn on this mode more often when you attack them from different directions. I often do that when I have space and frequently end up with them determined to walk their chosen way and paying no attention to where their foe actually is.

During the solos they turn on this mode very often,so probably it's some kind of a bug.
