I am having a really hard time dealing with the keyboard and mouse set up for ME games since I am used to using a game controler. but would using a controller that can hook up to the computer mess with mods.

It would depend on the mod (as always) but usually, I wouldn't think so. Texture and mesh mods (anything that just changes appearance) shouldn't have an impact on controls in any way shape or form and the same goes for most content mods. There may be exceptions where a mod really does something to the controls somehow but in 99% of cases, I think you'll be fine.
Best thing to do is always to read all the documentation of any mod you want to use.
