I can't explain why MEA freezes when loading a new playthrough. Maybe I'm sitting too close to it at the moment to see that. These are all the modifications I put into a new installation of Andromeda. Does anyone recognize which mod is causing this problem?

You have several compatibility patches for "Power Overhaul", but I don't see the Power Overhaul mod itself. There is also the "Favourite Swapping Overhaul - MP Powers in SP" compatibility patch. As you use "Power Overhaul" instead of "MP Powers in SP" this one is probably harmful. The correct compatibility patch for power overhaul is already there.
Also: I'm not sure if the shirtless Ryder mod works in the intro. AFAIK there are several problems with cosmetic mods during that sequence. I have never actually tested my passive powers mods in the intro, but considering that MP Powers in SP and Power overhaul work there, I assume that it does, too. If it still doesn't work after disabling the other mods, It might be worth a try to disable this mod as well for the intro.
On another Note: The X5 Deconstruction fix is no longer needed. That got patched.

At first PassivePowers caused no Problem in the Intro on its own. After I have removed Favourite Swapping Overhaul and Power Overhaul Mods I could start the new game. I am actual on the Nexus. But now, I have put fully PowerOverhaul, MP Powers in SP and the Favorite Swapping Overhaul in the game again, but the PassivePowers are disappeared in the game. Rage for example is not listed anymore in Fight category. Skilled skills are incorrectly set, but I have not skilled affected Skills. I skilled Rifle, know this points are in Amplification(?). However, Warp is know available in SP for Biotic. I am playing with the Leader background and I have downloaded this compatibility patches from PassivePowers.

Power Overhaul and MP Powers in SP are incompatible. But Power Overhaul also adds the MP Powers in addition to all the stuff it does otherwise. Power Overhaul also rearranges the skills lists - the game seems to not really store the chosen skill evolutions, but rather that x number of points where spent in the first, second, ..., yth entry in each category. So the messed up skill evolution come from disabling or enabling Power Overhaul. You can still reset points after you get the Tempest. IIRC the terminal is there and enabled from the beginning.
Late Edit: The compatibility patches for the Passive Power mod + MP Powers/Power Overhaul also need to loaded after the other mods. IIRC I also mentioned that in the descriptions.
