At random times the command hud pops up and it's not possible to get out of it. The only solution is Alt-F4. This happens every hour or so and never happened in original ME2. It happens mostly when performing a melee during a weapon reload.

If in combat, a quick save isn't an option, but you still might be able to do a quick reload, which would help avoid rebooting the game.
Won't keep you from having to redo progress since the last save, which is an annoyance, but at least you avoid a game reboot.
If not in combat, a "quick save" and reload has worked for the various bugs I've encountered in ME1 and ME2.
I have not progressed to ME3 yet, but I'm guessing it will work there as well.
Sorry, I don't have a better option for you, personally I've not yet encountered that bug nor have I read about a better temp fix.
