I just decided to go ahead and reinstall all the mods. I see the "bug" section was removed from MELE2 Unofficial Patch page. Discord is a hassle for me so this was the best solution.
Edit: Most mods require you to install them through ME3 Tweaks Mod Manager. I might have my details wrong but it's all laid out on the mod page on NexusMods.

A suggestion, if ME3Tweaks allows it, restore your game to vanilla using the restore feature first, then re-install the mods.
It sounds like ME3Tweaks has lost account of your mods ... it might be ok to reinstall, but there might be issues if you have any mesh mods.
Supposedly v8 of ME3Tweaks (currently in beta testing) will be a significant upgrade, as well as clean up a lot issues ... maybe this is one of them.

The Asari during the restaurant intro now have the correct skin tone. Fixed some more static mesh draw distance issues. Fixed issue where one of the squadmates would be deactivated after the video that shows Kai Leng surprising Miranda. Added music to the initial settings menu during the prologue. Mordin and Eve's conversation no longer repeats itself after a certain point. Fixed bad lighting for Ashley and Kaidan when they are initially at the hospital. The mod is now localized for Russian users.

I don't have any texture mods, for me, none of the bug fixes create issues with other content mods. With ME3Tweaks and the common framework, mods made in that paradigm play well together. I have two mods that are not installed via ME3Tweaks and checked on the notes to make sure they would not cause issues before install (they separate key bindings). Mostly I focus on bug fixes, but I also have Pinnacle Station for MELE1 and AHEM mod for MELE3 ... those are content items that don't mess with textures. If you have texture mods, restore your game to vanilla, install the update and any other content mods, then reinstall the texture mods. The texture mods should always be installed last and don't install content mods over texture mods. This assumes you made a game backup. If you didn't do a game backup via ME3Tweaks, then you'll need to uninstall MELE, delete the game folders and download/reinstall the game from Origin/Steam. In some texture mod cases, game restore won't be enough and you'll have to do the fresh game install, even with making a backup. That's going to be mod specific, so you'll have to research that on your own to see if that applies. I would strongly suggest going to the ME3Tweaks page ... read up on how stuff works, also click on the link that takes you to mgamerz' site and read up on how to use ME3Tweaks and the latest updates to the tool, to include mod order primacy and how to deal with texture mods as opposed to content mods.

Note the nude mod was made outside the community framework.
If you used the LE3 Community Patch (which includes the community framework), "A Little Nudity" mod won't work.
AFAIK, it won't break your game, it just won't work.
If interested in the mod, but have community patch and framework, track the mod to see if the author updates it.
A lot of mod authors updated their mods to work with the community patch and framework, it could happen here.

I haven't had a PC with a GPU that could run MELE. - How is the modding different to the OG Trilogy: Assuming still content and everything else, then texture mods at the end?
- Do I have to apply all content mods for all MELE1/2/3 first, then the texture mods or is it just like the OT on a "game per game" basis so all MELE 2 content mods, then all MELE2 texture mods?

I don't use texture mods but from everything I've seen they have to go first. I've had trouble trying to do so after other mods are installed.

Texture mods go last. Content mods go first. With the current ME3Tweaks, it's quite easy. But you do need to follow the guidance.
If a mod is made to be compatible with the LE1 or LE3 community framework, generally it helps prevent conflicts between mods.
LE2 is a bit different than LE1 and LE3, there is no community framework, just a large bug fix patch that mounts lower than most other mods.
At some point someone might deploy a community framework for LE2, but so far, not.
The individual games are unique entities ... so you can mod one game ... for example LE1, then leave LE2 vanilla and mod LE3.
There are also some mods for the MELE launcher.
As you say, texture mods go last. I've stayed away from the texture mods for MELE, it makes updates to content a lot less complicated.
For me, the big takeaways ...
Using ME3Tweaks, first create a backup of your vanilla MELE trilogy before installing any mods.
Import individual mods via ME3Tweaks, then install the imported mod ... as opposed to installing the mod without first importing it.
Content mods first, then if you have them, finish up with texture mods ... but any new content mods or updates to content mods will become more complex to add to the game.
Again, follow the ME3Tweaks guidance and the notes for the individual mods ... to include warnings on mods which might conflict.
So far, I've been happy with all the bug fix mods and the limited number of other mods I've installed for each game.

Super helpful information and explanation. Shame there is no LE2 Framework then - at least yet.
I'm already downloading the MELE mods from nexus, even tough my computer than can run MELE is only arriving later this week if things go well. I don't have a lot of graphic/visual/texture mods - but I will try them out first on "vanilla" anyway.

A side note ... ME3Tweaks uses the TAB key as the default for bringing up the mini-console screen.
In the tools section of ME3Tweaks, you can modify the keys for both the full console and mini-console.
You have to do it for each game individually. I changed my setting from TAB to ADD (the "+" key on right side of your keyboard).
I left the full console command as the traditional "~" key, I don't seem to have much issue accidentally hitting that key.

Got my little machine. Seriously MELE modding is as easy as Andromeda now!
installing, uninstalling, restoring/backup - I'm almost speechless - It's day and night to the Trilogy.
the Mass Effect modding community and a few select individuals did an absolutely amazing job with the tools for end users, making it really simple and painless, as well as helping the modders create and port mods! Only "the getting rid of lensflares", "improved static lighting", "ME2 no low health veins" and a specific ME3 femshep mod which can't be installed this way, so I might just not even bother or wait till some/all of them work with ME Tweaks Mod Manager.

found a pair of mods that I'll be using for my let's play and thought I should share optional flirting LE2and optional flirting LE3as it says on the tin, it makes flirting in these two entries optional so that you can flirt with the person you want to romance and have everyone else just be platonic friends no more "creepy" flirting or accidentally getting roped into a romance while you are just trying to be nice
the way the dialogues work is that the flirts in those instances are in the left top corner and the platonic choices are on the right side of the dialogue wheel

Released 27 Sep, Miranda's Armory, an LE2 mod to put Miranda in proper armor (including helmet). It requires the Unofficial LE2 patch, the Improved Functionality mod to establish a common framework for future mods, and the mod itself, that puts Miranda in Cerberus Phantom armor at the start. If you achieve her loyalty, it unlocks Cerberus Ajax armor. There is an additional armor available as an alt appearance, but I stuck with the default.

New mod released recently Gives you the chance to make Shepard skeptical toward the Reaper threat in LE1 until meeting/talking with Sovereign on Virmire Also (and this is what I'll likely use it for personally) allows you to opt out of Liara's obligated mind melds and apparently gives you alternative ways to interpret the visions and get the same results And also allows you to agree with the turian councilor after recruiting Liara to voice your suspicion of Liara without sounding like a douche
However the mod is still in Beta so there might be some alterations/changes in future releases
