Cerberus was created by the Alliance as a black ops group. Wouldn't that make the Alliance fascist terrorists as well? That was the original version. Some books and comics were written in-between ME1 and ME2. They completely rewrote Cerberus's origin. It's why I think either a) they should have used a different organization or this Cerberus rose out of the ashes of the last one. I would let Bioware use my fandom faction, Black Talons. No Relationship to Talons of Omega or Overwatch fame.

Project: Overlord. Kai Leng. Maya Brooks. Clone Shep. Kahoku. Toombs/Thresher Maws. Horizon in ME3. Fighting Shepard in ME3.
Pro: EDI. Shepard. Jack.
Cerberus did something good in ME2, though it's worth noting that there was mutual need and a ton of money to use. By the end of the SM, Cerberus proved that it still wasn't good and that it was willing to take out Shepard. Cerberus had its uses but it's in no way worth trusting at anytime. The Alliance are morons but at least they're well-meaning and fight against the Reapers rather than stand in the way of everyone who's trying to defeat them.

Then he was activated in ME3, which is in perfect alignment with what we already heard about indoctrinated agents in the Prothean Empire turned against them. I can't remember if we knew this as early as ME1 from Vigil or if we didn't find out until ME3 through Vendetta.
Incidentally, the indoctrinated in the Prothean cycle argue for Control. That should tell us something.

I don't know if this is the answer you're looking for, but Vigil already stated that several Protheans were indoctrinated back in ME1. Javik confirms this. I am assume in each cycle the Reapers used the divide and conquer tactic. As for TIM I don't know when he first was indoctrinated, but he fell perfectly into the Reapers plans.

As for TIM I don't know when he first was indoctrinated, but he fell perfectly into the Reapers plans. It's never said explicitly that he was likely indoctrinated long ago, but it is known he was exposed to Reaper tech during the First Contact War and his techno-eyes are based on Reaper tech.
