DA Origins would be my overall favorite. The Mass Effect series is a little muddier for me. ME3 just edges out ME2 as the frontrunner (despite the ending), elevated by some good DLC (Citadel), and favorite gameplay style (Vanguard!). This is different, and I'm glad you listed your reasons. The reasons are good enough for me  ME2 is the most video-gamey. Shepard is most comic-booky. Everything was sexualized. I still like the game, but now would only ever play it because I was playing the trilogy. ME1 has the world building and mystery, ME3 has the conclusion and the amazing gameplay. Kotor, followed closely by the ME trilogy. KOTOR was the first Bioware game I ever played and it had me hooked, great story, characters and choices. Everything was well thought out

If the poll was favorite series then it would be Mass Effect hands down. As for individual games for me it's a tie between KOTOR and Dragon Age: Origins. KOTOR was the first Star Wars game and BioWare game I ever played, and it is what got me into Star Wars in general. Dragon Age: Origins is a magical piece of art. Everything from the music to the setting was magical. The moment that I will always remember is the Joining Ritual. Plus that game had great companions and my first love interests in gaming Morrigan and Leliana.
So if I have to choose KOTOR or DAO? I choose Dragon Age: Origins as my favorite.
