Certain minor decisions in ME1, like the Conrad Verner interactions, are incorrectly flagged in ME1, and thus import the wrong decisions into ME2. So the Consort always plans to leave the Citadel, Sirta Foundation always has problems, and Conrad always thinks you pointed a gun in his face. Does Gibbed allow you to fix these issues? I've never used it before, and I'd really like to fix these flags so that I can have the true "perfect" playthrough that I've been denied.

After doing some research, it seems that BioWare has canonized the imported mistakes. So Conrad apologizes for accusing you of sticking a gun in his face, the asari prevent Sirta from going bankrupt (Pronoia Galaxy Map codex), and the Consort acknowledges that she did leave the Citadel, but returned to assist the war effort (Citadel DLC). I wonder, then, if these flags should not be fixed?

Are you referring to ME2 to ME3 or ME1 to ME2? Citadel DLC was ME3. If you are trying to go from 1 to 3 there could be instances where something done in the 1st game got glitched in the second and then transferred incorrectly into 3.
Also Gibbed can fix this but depends on version your using some of the earlier released actually created more bugs that the latter versions fixed.
