It can be really weird, but anyway. Possible spoilers.
Remember CES 2017 gameplay conversation between Ryder and pilot?
Why Ryder is telling to SAM to send a message and not directly speaking with pilot? In this case, it could appear that SAM is nothing more than a personal VI for Ryders (cough-Cortana-cough, especially considering who is the lead writer of MEA) or even actually INSIDE RYDER. Plus - there is no mention of SAM in the Tempest/Nomad briefing, so this is not a default ship AI.
Now, remember class descriptions in the gameplay with a bunch of mentions about Ryder’s implant (note – single implant, not implants, so possibly a chip in the brain)? My thoughts that SAM is a kind of VI integrated into Ryder’s implant that allows him to reconfigure that implant along with other fancy features like long range communications and many other «gadgets». We all know that profile selection has an explanation in the game story, so I assume this is it – with the help of SAM we can refocus our implant (not customizable in the first place) to do other classes’ things (like engineer class description - reconfigures Ryder’s implant to control drones).
Maybe because of that Pathfinders (and Ryders) are so special and not everybody could be compatible to this technology, which looks extremely useful considering the setting and Pathfinders’ job description. And maybe because of it Scott or Sarah are selected as the next Pathfinders after their father due to their compatibility.
It is also possible that this is the reason behind Ryder’s ability to interact with Remnants terminals. Something will definitely happen in the beginning of the game and something possibly “uploaded” to Ryder’s systems (here SAM appeared or just simply upgraded) that allows him to touch Remnant thingy and use their abilities (like Remnant VI from the CES gameplay). DadRyder could be involved as he is the first human Pathfinder who encountered with this stuff and then something happens to him and we became the Pathfinder with the same Remnant… «adjustments» and SAM (hello to Crysis 2 intro?). Probably it is shown in N7 day trailer scene with DadRyder standing before Remnant gate thing.
But! SAM was originally with DadRyder, so I can conclude that SAM is the default tech for Pathfinders. Like an adaptive VI that can blend with alien tech and change own properties (hello to Crysis’s nanosuits?). Seems legit to me.
It is all looks just like Mass Effect 1’s Cipher that Shepard acquired from the prothean beacon and this is probably why Chosen Kett know «what makes Ryder special» as well as this is the reason behind Chosen status – this specific Kett is also able to use Remnant tech. It reminds me of Saren with his searches of the Conduit, but in an opposite way – we are the problem for the galaxy, «we are the aliens now».

- Commander, are you alright?
- SAM, relay to the Tempest that we are stranded, but alive. No choice but to investigate Peebee's signal.
