Whichever has the highest base/AoE damage. Not the DPS, the base damage. Ability bonus damage is multiplied into base damage, so you want the biggest number there, all else being equal.
Tier for tier, mauls tend to be the highest.
Apart from that, you can consider looks, for which I prefer greatswords, particularly the Chromatic Greatsword, and special effects, which again makes the Chromatic Greatsword a good choice.

Yeah, I remember when I got the Prismatic Axe,and I was like..."Where the hell's the blade....OHH HELL YEAH SON!" Too bad there isn't a way to upgrade unique weapons. And yeah, I guess I kinda liked the 2 hand axe and sword, solely because when I played as a two handed warrior, I knew to be in thick of several enemies,hence maximizing the number I hit with the general attacks, but I guess till I hit Tresspasser, I'll give Iron Bull a big damn hammer.
