There is a lot of speculation about how the main story of Andromeda will go, but I'm actually more interested in the kinds of side-plots and sub-plots we can discover throughout the game.
Some of my favorite moments in the original trilogy, the ones that felt the most impactful to me, came not from the overarching Reaper invasion storyline, but from the smaller pieces that fit into it and the side pieces we discovered along the way.
Examples include larger arcs like learning about and dealing with the genophage through the trilogy, smaller arcs like the Cerberus quests in the first game, and character focused arcs like the loyalty missions in the second.
Theses are the stories that flesh out the game world and make the experience more meaningful than it otherwise would be if the entire game was simply focused around "rush through hordes of baddies until you can shoot boss in face with explodie thing."
What I'm wondering is what kind of side-plots and sub-plots everyone else would like to see in the game and why they feel that those plots would enhance the experience.
I'll go first.
As the thread title suggest, I would like to see a plot that deals with either Milky Way diseases negatively impacting Andromeda species or Andromeda diseases negatively impacting Milky Way species. Whenever new populations first encountered one another here on Earth, foreign disease was a big issue, and I feel that adding a quest or series of quests where Ryder either encounters the consequences of or must find some solution to the problems caused by this issue could add an interesting layer of depth and realism to the exploration and colonization experience.

I'll pass on another "genophage" epidemic. BioWare horribly butchered that subplot in the original trilogy that it was damaged beyond repair. What started out as a morally ambiguous and difficult solution became diabolical, mustache-twirling "we hate krogans and they are inferior" rhetoric. Part of this issue was propagated by Paragon/Renegade choices, but any sense of moral ambiguity was lost for a clear "we must cure the genophage because you are a scumbag if you don't."
Not only that but I think the entirety of the game would be undermined if Angara and Khet started getting sick because of a common cold.

Some sidequests dealing with combating Andromedean viruses and bacteria would be some nice changes of pace, all wrapped up in "some raiders are guarding the source of the plant the Angara say could cure us of this sickness, go kill them and take it to the Nexus to be synthesized into a cure by the *insert second Andromedean race we'll encounter here* so we can give it to everyone" would be decent enough tie in to some other conflicts of colonization.

You mean like the space AIDS in Mordin's recruitment mission? I always bring Garrus and Grunt to that, and I'd love another chance to risk the health of my squadmates in Andromeda.

I'd like a sub plot where you have to save a crewmates sister from being kidnapped by their father, and then later on do it all over again. I'd also like one where you have to help one try and gain the approval of their father. I'd like one here you get a crewmate to try and reconnect with their father they had never met. I'd also really like one where you have to go find your absent father who walked out on you as a kid and then turns out to be some form of serial rapist. Probably a good one for Liam.
