I've been thinking about it and one of the things I read in a developer interview a while back comes to mind: about how they are interested in the different stories they can tell with characters who have been in Andromeda long before we arrive, characters who come at the same time as us and those who arrive after us.
The "after us" part was intriguing to me, because I assumed that Hyperion was the last ark to arrive. But the fact that they specifically brought that up could mean that Hyperion is not the last ark to appear.
It's possible that at the time we arrive the Salarian Ark has already appeared and connected with the Nexus, the Asari Ark has been destroyed and the Turian Ark has yet to appear at all. That would be an interesting setup, and leave a dangling plot thread for the next game if the fate of one of the arks remains unresolved.

Considering the Turian ark houses the Quarians and they were so tight-lipped and implied that your choices will determine the fate of the Quarians (if I recall correctly) it seems clear to me that the Turian Ark is in some kind of deep shit, somehow.

Definitely Turians. After today's video I'm pretty sure that it's their Ark that went missing but who said that it'll be the only missing ark? Writers have a thing for asari, they always had, and we haven't seen a lot of asari anywhere in MEA's promotional materials so what if something fucked their Ark as well somewhere along the way? We've seen 2 arks docked in Nexus, which are definitely salarian and human arks. Weren't all arks supposed to be docked there for more power and stuff?

Not enough info on this (yet) to narrow it down. I suspect it would be something new to add to the mystery and suspense.
But we've only had hints of Quarians, so it's possible a missing Ark is the entry point for more Quarians. But how did the Krogans arrive? Not expecting it to be Batarians though.
I'd almost expect that one of those future books might well be the tie-in with some DLC, since I've not seen any mention of DLC. So possibly a missing Ark that never actually made it to the system or went to another system? But I somewhat doubt another system yet as it would be relatively easy to add more planets to this one.
Possibly we'll get some clues from playing Andromeda itself if there's a tie-in.

Hopefully none of this involves the player character determining whether one faction or another completely disappears from the setting.
That's part of the reason why this game isn't set in the Milky Way. When you give entire factions diverging fates, one of which is being dead, it kind of makes sequels hard to do.

If I were to guess, I would say that it makes the most sense for the Krogan to arrive with the Asari, as due to the point in the ME:T timeline when the arks leave, there is too much animosity towards the Turians & Salarians from the Krogan. that plus in the exploration vid there were Asari around the Krogan camp acting as guards. Just my thoughts.

Lost Ark Theories: Which is the Lost Ark & What Happened to It?So about this upcoming book which intriguingly refers to a 'Lost Ark'. The Hyperion supposedly arrives 37 years later than the other arks in the Andromeda Initiative making the Hyperion the 'lost ark' so far as we know (at least from our perspectives) but isn't this probably just a bit of cheap misdirection and when we finally make contact with the other arks... surprise-surprise we find out the 'lost ark' actually refers to one of the other species' arks which is genuinely missing and has never been found yet? If this is the case which one of these arks do you think is the missing one and what do you think might have happened to it? I think its the turian ark because this was revealed last year. (Keep up guys) And since the quarians are quite likely on the turian ark, it explains why we haven't seen quarians. Our decisions determine whether the quarians survive or not. We also know Scott/Sara Ryder are awoken a long time after some of the coloniests have been in andromeda already.

Nexus Uprising is the prequel book, but the other three (Annihilation, Initiation, Lost Ark) appear like they'll be 'sequels'. Perhaps stories that actually take place AFTER anything we do in even anything of MEA.
This may actually imply that a 'lost ark' could be a more unknown one.
EDIT: Lost Ark might be a postponed-or-almost-cancelled book? In that case maybe its still a prequel, or at least somewhat one. It is Annihilation and Initiation that most surely seem to be sequels unless the wording by the publisher is screwy.
But okay, to our knowledge so far, from most to least likely:
1)Turian Ark - Duh. It is missing, aka lost. But this isn't necessarily a lock-in, because the book may be a sequel to MEA, and we may deal with this lost ark within MEA and our choices. In fact, it could even be a red herring. But from the info we have so far, this would be the most apparent 'lost ark'. Book could tell a story of what happened to it, and/or, if its somehow still missing or gets missing or whatever, it could tell what's up with it in the meantime.
2)Unknown Ark - One that leaves more around ME3 time. If before, maybe it has more info that hints at what the galaxy is about to be hit with, and that urges the Andromedan people to find a way back there. If during, maybe its a scramble of refugees. If after, maybe we get a sort of sense of what ended up happening in the Milky Way besides what ME3 ending showed us. In any case, it left after the others. What would it have on it? The 'minor races' we might be missing (hanar, elcor, volus?). Something secret? Something hostile for some reason?
3)Asari Ark - It does get 'lost', as in crashed. Doesn't really fit the 'sequel' hint, but maybe its a book telling of that story.
4)Human Ark - Unlikely, as it seems we'll get enough story in the main game. But sure, it is 'lost' compared to the others first arriving to Helius.
5)Salarian Ark - No indications it got 'lost' in any sense. It would have to be more symbolic, if anything.
Nexus Uprising - March 21 Anniliation - Summer Initiation - Fall? Lost Ark - Summer?
Lost Ark may or may not connect or coincide with the theme of a DLC. Very unknown though.
