And no, you can't just say 'Don't.' If you do, you're a butt. I don't necessarily think it should be something they do either, but for the sake of conversation, let's say that they do. BioWare did state that a reliable route between the Milky Way and Andromeda was one of the long-term end goals of the initiative, so who knows what could happen.
Let's say this is Mass Effect: Andromeda part 3 or something.
How would you go about it?
I'd probably try to think up some Remnant technology, that gives the Andromeda Initiative some kind of wormhole that could potentially take them to the Milky Way. It'd be extremely dangerous, especially given that the previous attempts to contact the MWG via QEC just ended in blank static. Maybe have some ultra-dramatic, Interstellar esque wormhole scene before being deposited somewhere unknown in the Milky Way galaxy...maybe. Who the hell knows where you are. I'd have the AI fail in its objective to get a Relay connection going but succeed in getting coms up. Very garbled coms and all we get is an essentially "Hello, who is this?" but then nothing else...thus not making an ending canon but give people something.

Have Andromeda somehow making radio contact (don't ask me how ) with the Milky Ways and all they can get is some noises. And folks from Andromeda are left wondering if something happened in the Milky Ways or if it's a technical issue that would take 600 years to fix.

Regardless of the ME3 ending chosen by the player, the firing the Crucible sets in motion a dark energy that results in the entire galaxy becoming completely uninhabited over the next 500 years (i.e. the galaxy dies entirely 100 years before the AI even reaches Andromeda). When we return 1500 years later, there are no archaelogical signs left to tell us what decision Shepard made or to tell us what caused the massive release of dark energy that destroyed in the entire galaxy. With nothing habitable left in the galaxy, the people from Andromeda return to their home. FIN.
