What small (or large?) head-canons do you use, that fit with the game, and why? Anything that works well to explain discrepancies, or other issues, or anything that helps you feel better?
Some of mine-
Shepard is a bit of a scavenger, and will grab weapons as he (mine is male) can from the area to use during a breath, in order to maximize ammo and kit loadout. This explains why he keeps having a different weapon in some cutscenes. As my playthroughs are usually Colonist/War Hero, this allows Shepard to have a bit of an callback, that in those dark moments he only survived by grabbing and using everything. Except for one sequence...
Liara carries a scoped Carnifax handgun as a side-arm when not using her Locust SMG. Why this is important is that, in the end, when Shep gets a Carnifax before the beam, I like the idea he took it from his lover when she is removed on the Normandy. This adds extra weight to Shepard using the weapon. Speaking of which....
Marauder Shields is a husk of the Turian councilor who was aboard the Citadel when the Reapers took and moved it. I strongly feel the game needed a 'boss battle' or some other gameplay climax, and there is both satisfying narrative relief and a bit of action to that headcanon, especially when you turn up the difficulty just a bit. Earn those last few steps under Harbinger...
Who did not fire on the Normandy and hit it. Regarding that, I like to think it was two-fold. For all the animosity, Harby held a respect for Shepard, and it surely knew he was there. It was a gesture of respect, and indifference/ego. "What, bloodied your nose? Worried about them? Have fun, deal with that. I'll be right here, when you're ready, Shepard." As for afterwards...?
Harbinger is connected with the Illusive Man, as Sovereign was with Saren. When Jack Harper dies on the Citadel, it stalls and breaks Harbinger as it did when Saren died. Not sure if that was some sort of feedback, or some genuine wound or battle. Either way, 'I know (he) feels this' every time I see those lights fade on the Illusive Man. Once it is over?
For the most part, 99% of the Citadel includes little reference to the Reapers. In fact, aside Anderson's comment (and being alive) during the entry, there is nothing that could not be viewed or argued in an ambiguous manner. "Shepard is the best chance against the Reapers!" (And rebuilding, now that they are defeated!) "I know you'll find a way to win..." (Ever lasting peace and keeping things going, now that the dust settled!) "Show this to the Reapers, and they'll either retreat, or fall in love." (Speaking hypothetically, there, of course, Garrus!) "Great party, maybe our last." (Because we're done fighting! No more of those types of parties, all about moving on and actual life, now!) GRANTED, THIS LAST ONE IS A MORE MAJOR HEADCANON, but it adds that needed relief and epilogue I felt the game deserved (and the fan service as the OOC finale was more than appreciated without the context of a major war, and of course the narrative and thematic weight of Shepard Vs Shepard, et all.) To facilitate this, and since DLC occurs when you boot it up, Shepard gets the breath scene in my ending, etc, I wait until after everything in the game but the final mission, and then make a save after talking to Anderson. Go on the mission and beat the core game, then boot up the save, change Shepard's out fit, and go on to the DLC content. Tra-la.
That's everything I got! How about the rest of you? That last one isn't fully lore-friendly, but I think it works just enough to include it with the rest of my list.

I headcanon that after picking the Destroy Ending, Shepard blows up sitting on the Citadel with Anderson, flies through space on a collision course with Earth, smacks into the pavement in the same spot that he came up from, makes a crater, goes "oof", then the scene with him taking a breath happens, and he goes "Ow my head".
It's the only way that scene makes any sense, except it still doesn't.

I kind of put 2 and 2 together and imagined a whole Palaven squad with Quarians, Krogan, and Jack and her kids rescuing civilians.. while Kal Reegar ends up killing himself. All of this pops up around the same time Garrus founds out his dad made it out alive. Then Jack shows up in Citadel DLC later (if romanced) talking about digging people from the rubble and worrying about Shep.

Something positive had to come from her not being aboard Normandy during the events of ME3. The worst is when your whole crew heads toward Normandy at the end of the Citadel DLC, while she walks away alone. So screwed up.

My primary headcanon is this: after Synthesis, Shepard's mind coalesces somewhere in a Reaper. Later, he contacts Miranda who makes him a new body. Miranda's research into Synthesis technology results in an extremely extended lifespan for both of them. Indoctrination is an organic mind being pulled into the Reaper collective mind. Its what we see in the logs in the ME2 derelict Reaper. Usually, the organic falls under Reaper control more and more over time, hearing their thoughts, adopting their worldview, and eventually just losing themselves and becoming an extension of the Reaper collective with no free will that has to be actively controlled. The reason Harbinger and Leviathan are so interested in Shepard is that even though Shepard's mind is being pulled into the collective, he isn't falling under their sway. Its the reason the Catalyst keeps running away from Shepard in the dream sequences in ME3, and it is also the reason Shepard can execute Control while The Illusive Man cannot.

For my Torfan Shep, she destroyed the reapers, not willing to disintegrate herself for that rage inducing nonsense but perfectly content to get rid of the Geth who caused numerous headaches ever since Eden Prime. If she was going down, she was going to leave a scar that'd be felt throughout the galaxy. Against all odds, she lived. For a time, she was content to work on her difficult recovery and bask in her accomplishments. She won. No one would take that from her. But life goes on and few things last well. After a fallout with Kaidan, she leaves for Omega to start up as a mercenary to put the memories behind her. She has several casual hookups, but none came close to the one who truly had her interest. Sometimes she wonders if Jacob ever thinks of her and whether it's worth the consequences of putting out a hit on Brynn. She might get around to that someday.
As for my Akuze Shep, after suffering a mental breakdown from the stress, pain and revelations of the Catalyst, she shot the conduit in a fit of rage, not caring about the bs spouted about inevitable synthetic conflict. She just wanted the damn thing dead. She wanted all the reapers to burn for what they did to countless civilizations. Whatever happened after, she doubted she was getting out alive. Except...she did. A nearby Alliance ship received faint static from her radio and after an hours long search, found her in the rubble and retrieved her and Anderson's body. Several, several months later, after a long, hard recovery, she, and Vakarian, disappeared from public eye, leaving behind rumors that she had disappeared to work for the Shadow Broker or some other clandestine organization. Others say she underwent an identity change to live her life in peace since she left many enemies behind.

Well, I don't have anything in writing. I just have a lot of outlines in my head. I kind of see that Shep like Batman at the end of the Nolan movies, blowing up the chopper. He runs off with Selina and just finds some simple peace.

After the fob, Javik is required along with another squadmate. Doesn't matter which one.
Shepard, Javik and squadmate make it up the beam. They encounter Cerberus troopers. One of the squadmates tells Shepard to go ahead to open the arms while they take care of the baddies. Just as TIM is about to do his fist pump thing, one of the squadmates shoot him. A few moments later, Anderson Javik, Shepard and other squadmate take the magic carpet ride up to lala land.
After all the whatever talk, Javik tells Shepard to radio for a shuttle. He will shoot the tube. Shuttle arrives. As the shuttles enters the Normandy, a red light can be seen coming from the Citadel

I head canon that peace doesn't last very long after the Destroy ending. Some races recover faster than others, and lets be honest, if they can get ahead they probably would. Extra friction after the death of Urdnot Wrex if the Genophage was cured. There'd be an interesting shift of power among the Citadel Council, as well; a lot of the other races would be expecting a seat.
Destroy is still my favourite, but.. can't help but wonder what's next.

My headcanon for going through crates in ME1 and ME3 is that it's part of Shepard's job in the Alliance to make sure to clear mission areas of any weapons mods, and ammo to ensure that the weapons can't be used against the crew of the "Fifth Fleet Cruiser" that he/she calls in to secure the area. Of course, that doesn't really work in ME2. In ME2, I generally reason that he/she is just building his/her own "slush" fund... planning ahead for when he/she can break free from Cerberus. The original plan was to take the Normandy too and "go pirate"... but the events in Arrival caused a change of heart and so he/she wound up returning to Earth "to face the music."

Although non-romanced, it'd be funny if it was Bailey or Aria I can see Bailey being the one that fines Shepard in the rubble. He also may of been alerted by one his officers who finds Andersons body and then relays the message to the Allaince who passes the message to the Normandy that leads to seeing his name on the memorial wall. I don't see Aria at all finding Shepard. She'd have her bodyguards find her the nearest shuttle to get back to Omega as quickly as possible

Here's my head canon: Destroy David Archer resurrects the Geth because the geth knew the crucible would kill them so they uploaded their memories into boxes and bury them for safety from the crucible blast. Thus David Archer uses his organic mind to reconstruct the Geth life form and the new geth that are created are reincarnations of the geth that died. Also EDI is reborn too. I think my only major headcanon is that the Catalyst conversation was entirely a result of too much blood loss. Since I always choose Destroy, I headcanon that it's the only option and that the "choices" thing was pure imagination. It sort of absolves Shepard of any guilt regarding the geth and EDI.

Oh boy, where to begin.
I'm not even going to try and explain my post ending vision. It's pretty much an entire EU, full of strife, rebuilding, coming together only to come back apart, conspiracies, ascensions, several wars, life, death, incomprehensible forces, clones, robots, ninjas, pirates, zombies, hookers... wait, what was I talking about again? Anyway, I take a post control galaxy and make it my own. If I had to list one specific it's this: while I could never actually do it ingame, Miranda dies at Sancturary. Now my Shepard was born in space and as such was always more fascinated by the cosmos than any terrestrial objects, including the meatbags around him. He has strong principles of loyalty and not letting people under his responsibility down, a "not on my watch" mentality. But he doesn't really relate, not fully. With Miranda gone, a vital emotional link is gone. So he grabs those rods for the chance to experience something better, something he could experience very little of, as a puny, limited human. Of course once imbued with the power of the Reapers, teh first thing he does is turn around and bring Miranda back- it's only fair after all, returning a favor and all that. This opens up the possibility of getting closure to his human life so he recreates a body for himself, not quite the same Shepard, but something more. Shenanigans occur which I won't get into, but eventually he has to give up the human life permanently. But not before leaving Miranda two things- one, a promise to return at the end of her life and if she wishes it, for her to join him in exploring the universe as only his expanded perspective can, and a gift- the continuation of their organic line. The child is a chance for Miranda to set right the sins of her father and may also be a key to a whole new future...
Now for some smaller more mundane headcanons-
-Due to his reconstruction and use of enhanced synthetic tissues, bone structure and regeneration, Shepard is the only human able to fire an unmodified Widow without shattering his arm. When he gets the Alliance Black Widow from Spectre Requisitions, he specifically orders an unmodified version with no recoil dampening, ensuring once again that he's the only one who can use the deadly rifle. The resulting weapon, with piercing mods hits even the toughest armor like the wrath of God. I got this idea after I read about Chewbacca's bowcaster somewhere. Wookie bowcasters can normally only be fired by Wookies, but lesser humanoids can get mechanically assisted versions they can use. Chewie's is said to be distinctly old school.
-Shepard and Kasumi grew to be quite close during ME2 but had a falling out shortly after. This explains her less than stellar refusal to do a damn thing in ME3. They patch it up somewhat offscreen.
-Shepard is the Butcher of Torfan. He's made a career of seeing the straight line from A to B and driving that with zero regard for collateral damage. He can pull the trigger on anybody and a Shepard in full "problem-solving" mode is scarier than a Reaper. Lately though, he's been finding he slides into that ruthless space in his mind more and more easily. How long before he stays there permanently? Unwilling to go that far he struggles with the question of sabotaging the genophage. The line from A to B is clear, easy. Sucker the krogan into thinking they're cured and he gets salarian support and krogan both, for as long as the latter doesn't figure it out. But, maybe he's chased that line enough. Maybe this time, it's not about A to B, about solving a problem the most efficient way possible. Maybe this time he can be something other than a butcher. This time, he doesn't go to the ruthless place. I absolutely love how you can play that in the Tuchanka mission. Quite possibly the best roleplaying opportunity in ME3.
I'm sure there's more I'm forgetting for SP, but how about MP? Quite a few of the classes are their own characters. Especially the N7s. They're instructors of their respective class (Fury Cadre, Destroyer Cadre etc.) but ach has quite the personality and backstory.
-The Fury and Slayer are siblings. Orphaned from an early age they co-developed the means to make their biotics "jump" them short distances in a weird, somewhat related but much smaller scale to what ships do when they enter FTL. The side effect of this is it also allows them to phase through solid objects, something that was unprecedented before the war. Personally though they're a mess. The Fury was subject to horrific abuse before joining the Alliance, something no amount of discipline can overcome. Though she'll follow orders, her silent stare and unnerving demeanor ensure she never quite fits into the rank and file. She channels her anger through her biotics, literally willing them to flay her enemies alive around her. This effect at range can jump from target to target in a shocking approximation of a Prothean technique long thought lost. Her getup is the result of a brief but ultimately aborted attempt by the Alliance to capture Kasumi Goto by impersonating her and hoping to draw her out of hiding. The Fury liked the sneaking suit so she kept it, adding an opaque breather mask that many fellow soldiers find preferable to looking in her eyes, nominally attractive though they may be.
-The Destroyer is a Russian Tony Stark, genius inventor and playboy that grew tired of the pampered life and joined the Alliance. When the war broke out, he quickly realized standard issue wasn't going to cut it and designed the T5-V battlesuit to combine the toughness and firepower of a heavy mech with the speed and mobility of a foot soldier. Then because he could he made his own suit flight capable and sporting onboard long and short range beam weapons. So yeah, it's basically Iron Man in Mass Effect.
-The Demolisher is probably the most plain of the N7s- just a gearhead soldier that loves fixing things and shooting bad guys. She snipes with a Saber because she enjoys the precision of the Weapon, but isn't afraid to clusterbomb an area with her Scorpion pistol and her various grenades. She's also the most well adjusted of the N7s and quite possibly the heart of the team.
-The Paladin is a cocksure cowboy. No really, he wears a cowboy hat any time a superior officer isn't forcing him to wear his helmet. He also has an antique revolver he would again actually bring into gunfights if they let him. But he settles for a Paladin pistol he uses with deadly accuracy as well as his omni-shield and cryo freeze system. Stay frosty indeed.
-The Slayer, like his sister, isn't at all warm and cuddly. While she manifests her issues by channeling horror movie little girls, he does so with a sociopathic disregard for orders, safety and pretty much anything that's contrary to what he wants to do at the time. Despite this, he is an invaluable operative. In addition to the biotic "jumps" developed with his sister, he's become adept at channeling devastating biotic force through objects, namely specially designed gauntlets. He's also a master swordsman. Prior to the Slayer, sword technique was mostly use for physical exercise or sport, similar to fencing. Though many in Alliance brass scoffed or even laughed outright at his "bringing a sword to a mass effect gun fight", the Slayer's unorthodox fighting style incorporating biotically enhanced slashes and his unique "jumps" left whole battlefields devoid of enemies, and formerly smirking superiors devoid of smirking. His record beyond a doubt, he began teaching his style to other operatives who could mimic his biotics and two others: the Shadow, and Kai Leng. The latter's later betrayal of the Alliance and use of his teachings in Cerberus schemes obviously does not sit well. If no one else takes him out, the Slayer will be happy to oblige...
The Shadow- while the Slayer is a master swordsman, the Shadow has proven to be the master swordsman...or woman, as it were. Lacking her teacher's biotics, she has honed her skill as fine as the single molecule edge of her blade, compensating for the lack of biotic force or teleportation with tech or infiltration techniques. Minding the lessons of both the most advanced combat and stealth experts of the day and ancient warriors of time long past, the Shadow's targets are already dead. They just don't know it yet.
