why are there still the old species around? if they are gonna kept the old species, let them remain in the milky way.
oh i know, they screwed up the ending of ME3.
well, they could just retconn everyone's choice after 600 years and below are some ways they can explain how everything is back to the same....
1) Reapers destroyed and no more synthetics = Reapers remain gone because they needed a new bad guy to make it interesting and stupid humans and aliens create new and powerful synthetics again. in real life, history always repeat themselves so it is perfectly ok.
2) Shepard becoming a Reaper and controlling them to do 'good' work. Nobody trusts these Shepard-controlled Reapers soon and they are destroyed with Shepard being too stupid to fight back effectively so they become extinct.
3) the hardest to retcon - synthetic and organic becoming one and EDI and Joker having robotic babies is just one big joke and the worst choice of all!!!! anyway, they could have most people are not willing to have robotic sex with synthetic (except the stereotypical nerd and weirdo, Joker) so eventually they decided to go separate and after 600 years of dilutions, organics remains organics and synthetic remains synthetic.
there, they could just stay in milky way and do not have this crazy travel of 2 million light years (so why didn't the whole galaxy just do that since they are going to be killed by the Reapers anyway - most believe Shepard would not succeed)
i mean how did they do that with no mass effect relay built by Reapers in another galaxy!

The ARKs left before the story of Mass Effect 3 even began. Also, I don't think the magic beam could encompass all of the universe.

When the Andromeda initiative left, most didn't even believe the Reapers were a threat. They thought Sovereign was the only one. I also think the initiative left after Shepard died, but before he was rebuilt. This is why the entire galaxy didn't come. Also the Reapers played very little roll if any as a reason why people chose to go to Andromeda. Most chose to go for a new start, adventure, or other reasons that have been reasons we have actually used for exploring new lands in the past.
As far as the travel to Andromeda. It is basically being hand waved by the idea that the species working together produced a few ships capable of extreme FTL (still slower than the reapers though) as they already had FTL on their ships that did not require a Mass Relay.

It's actually more of a soft reboot as a hard reboot do not take place in the same continuity as prior works while a soft reboot does place in the same continuity as prior work which Mass Effect: Andromeda does. All of the events preceeding it in the trilogy still happened.

All of the events preceeding it in the trilogy still happened. But it was the only way to get Hoot out of it. Soft Reboot, a soot? What is that? Nothing. Don't cramp my style.

The AI left for Andromeda Dec 2185. Shepard was hunting/fighting the Collectors at that time. Arrival in ME2 happens in Jan 2186. Reapers invade Batarian space June 2186. Earth attacked Sept 2186. So starts ME3.
You have known species because the Arks took them to Andromeda.
