As the topic states, are traits purchased with mission funds for strike teams permanent?

You can overwrite them with new traits, but you can only have one trait per team and you don't get the trait back that is overwritten.
If you get rid of the team, the trait goes away with the team.

It's expensive to buy those traits. What happens when you retire a strike team? any sort of compensation?

Nope. You lose the trait. Maybe a benefit, is if you have a team with a lot of negative traits, due to mission failures ... disband that team and start over, keeping them on bronze missions until they are competitive on silver, then stick to silver or bronze until they are gold ready. That might be a learning curve issue. For me, I just match the team up with the difficulty they are capable of handing and avoiding the negative traits. So beyond that, I see no benefit at this point to disbanding a team.
Personally, until MFs are superfluous for gear upgrades, I'm going to stick with two strike teams to work missions, maybe (maybe) add a third ... one for each bronze, silver and gold mission ... while doing the APEX missions in MP.
Use MF to buy gear. Once gear is maxed, then I might amuse myself by having six strike teams and giving each a different trait to match up with a mission parameter.

But they have also succeeded a bunch of times so I've been able to collect the mission funds from gold missions. Higher levels means higher success rates so, getting lucky on some gold missions has increased their levels quite a bit. So far, I've been able to complete every strike mission aside from the very first few gold ones. I think now that I'm semi-capable of doing the gold ones so I don't miss them before they expire, I can recruit a third team and do it the safe way like you said to have a team with no negatives. At this point though, I don't think it matters much. Just send a failing team into a low % chance and eventually they get through it. As a separate note, I've gotten a few N7 weapons for single player with the Gold Loot boxes, that was quite a surprise.

Aside from playing MP during the trial, keeping track of your strike teams time helps. You do not get negative traits that often even if majority of the times it is a failure. I've sent all my teams on gold missions at a low level with very little percentage of success, but they still rank up even if it is a loss. Since sending strike teams, I've only received a total of two negative traits distributed among two of my teams. Guess you could say I've had some luck with some teams that actually succeeded on a low percentage mission. The app also helps when I'm away. I check it regularly and send teams when available. So far each day there are two or three new MP APEX missions playable that offer 10 MF upon completion.
