I placed the 3rd hammer, fought the architect, interfaced with it and it flew away. There's still a note in the upper right screen that tells me to destroy the head conduits. Whats up with that? I know other people have had different bugs with this side mission.
I don't know if it really affects the game.

Twice I have tried the one on Eos and both times it bugs out the same way. 2/3 and just floating in air going no where. Sits there like a kite.

I finally found Making an Impression in the Completed Missions section of the journal. I tells me that I failed in placing the 2nd hammer (which I assume was destroyed by the architect, it all happened sooo fast). I wonder if the bug has to do with not all three hammers surviving.

These are indestructible, I was literally hiding behind one of them during the fight. Perhaps you choose to mine gas on second hammer?

No, I chose to go for water. What can I say, I'm clumsy at combat. I haven't played the game since this happened, so I may just play it over and see what happens.

If you place the hammer to redirect the water, you automatically fail the 'place hammer to mine gas' goal. If you place the hammer to mine the gas, you automatically fail the 'place hammer to redirect water' goal.
Failure, in this case, is automatic on one of the two options.

I played it again. Everything finished the way it was supposed to, all the green checks on the checklist except for the hammer to gas fail (thanks burnsidhe). When I reentered the area the destroy the head conduit prompt showed up again. The mission completed, just a minor glitch in the prompts.

The battle seemed to go just fine for me, but still bugs out leaving "Destroy the head conduits" quest.
Did all 3 stages and interfaced with it's head and got loot. The Advent people vanished too, not sure if that's supposed to happen.

I have a different problem. I rolled up to the second hammer spot where yu get told to investigate the squatters... and nothing is there. No people, no scans, nothing to interact with at all. I've been around the surrounding area for basically an hour with nothing happening.
Update: It seems to have somehow fixed itself. I had to approach the site from four different directions before the NPCs finally spawned. I don't know of there was some invisible trigger from the fourth direction and the game just doesn't account for other directions (possible, since unlike other ME games, this one very much does not account for sequence-breaking and the like), or it's poorly locked behind finishing the rest of the planet's quests, as I ended up finishing everything else before trying the second hammer one last time, which is when they spawned.
