I just replayed this for the 4? 5? time and she still gets shot. I resolved it peacefully. Right before the final confrontation you get a call saying that the sniper's ready. It all seems to be in the final dialogue if she gets shot or not. Each of my 4/5 playthroughs I tried different things. In each of those plays I got the voice saying "Sniper's ready, it could end peacefully". Each of those plays I only had one dialog branch and both responses lead to her getting shot. The 6th and last time I carefully didn't question anyone about Knights plans, asked all the other questions, cured the guy and walked away from the outpost with no one shooting at me. That's the only time I got extra dialog with her that allowed her to turn herself in. From what I saw, asking questions about Knight and scanning alerts the people at the outpost, starts a shootout there and when you get back at the Nexus it can only end with her getting shot. Has anyone had a shootout at the outpost AND talked her into giving up/not getting shot?

Has anyone had a shootout at the outpost AND talked her into giving up/not getting shot? Nope. I only played the mission twice. Once getting the shootout by scanning and her ending up being shot in the end. The second time avoiding the scan, but still asking her son about her plans and then looking at her console. Wasn't a problem doing it this way, and she ended up turning herself in.

Ok I retract my comment about poorly written, as MEA quests go this one actually involved a conclusion based on your actions. I just wish it could have been a little clearer as to what actions affect what outcome but then I guess real life is like that.

I scanned inside the hideout once before I met Alain and SAM covered it up. When I went back with the cure for Alain, I scanned outside the hideout and it set everyone to hostile, so I reloaded, didn't scan anything else before returning to the Nexus to find the bombs and got the good outcome. I don't remember if I asked the Turian about Knight's plans, but I think I did.
I think the scanning is the issue but it is bugged so it doesn't just count scanning inside the hideout.

I ask Alain every option, same with the Turian chick. Never had problems resolving this peacefully, I just make him implants, give them to him, as him about Knight's plans again and then go to console upstairs (not touching the console till Alain has implants). I read datapads too BTW

I cured Alain but somehow still got attacked by the others inside the building. Didn't have an option to talk about her son later on, so she got shot. A very confusing mission.

Knight pisses me off to no end...I'd rather kill her ass for trying to kill Sam but if I do then the son gets delusions of grandeur and starts calling himself paladin and swears revenge (which I so not want to deal with in the future)....why we can kill him too is beyond me

Got the peaceful resolution last night.
Did not scan a thing. Talked to Alain but never asked about what his mother was doing. Same with the others. Talked to them but did not ask what Knight was doing. Made the implant to help Alain. He mentions a word. Go to Knights computer and get all info and walk out. Head to Nexus, disarm three bombs. Talk to Knight and tell her you and SAM fixed her son. She surrenders.

I forget if it's Knight or one of her followers (maybe a datapad) who tells you outright that they would know if SAM were active. Then SAM tells you that if you scan they'll know. SAM doesn't say that the scanning awareness is limited only to their base. It does require paying attention to detail. And, honestly, if it means you make a different decision in another PT, is that really so bad?
