The space monkey is accessible when you get an email after you get the Tempest and you will get a quest called "Space Monkey" which I think you can only access it when you activate the vault and build your outpost on Eos then you're ordered back to the Nexus and you can find the crate in docks near the general store, the space monkey will appear throughout the ship. He should be near the doors to the Bio lab.

I believe the armor is either in your inventory, or can be crafted at the R+D station, without needing to research them.

The armor is a package on your desk in your room on the Tempest. Your casual clothing is in your wardrobe and the Pyjak can be picked up on the Nexus once you read the email.
