Do the passives you acquire stick with you no matter which active profiles you have going? So atm I am building a pure engineer but if I fully specced out the passive pistol tree from combat, would I still benefit from those passives, even though all my actives are pure tech?

That's correct, profiles provide bonuses of their own, but never cancel any of your existing passives from power trees.
