there is a number of open story threads and I am not entirely sure whether that is because I missed something or because it remains yet unanswered.
A curious detail was that in character creation one can pick Shepard's sex, yet there did not appear any reference to it. There were references to Shepard and even the Crucible in the later game, but I don't think a gender pronoun was ever being used, thus it would seem like this choice was irrelevant.

There are unanswered questions in other regards of course, namely the remnant, the scourge, the kett, the angara... but I doubt I missed anything there, I suspect those remain deliberately open.
Also, while I did leave some missions unfinished, mostly tasks and the Architect on Kadera, I completed by far most stuff, and yet I have only 19/28 cryo-pods opened for my Andromeda Viability. The story line missions gave a boost of a lot Viability points, often a thousand points at once, yet it was not enough to open another pod. There seems to be something missing...

There is a cliffhanger at the end regarding the Quarian arch... I was kinda hoping there was some kind of chill-out after story thread when I heard but it does not appear to be that way. But I don't really suppose I missed anything there, it seems to remain deliberately open.

Ryder's mother is still in cryo-stasis and I can't wake her up because she is still suffering from the disease that would have killed her if she had not been put in cryo.

I am not sure who the "benefactor" is. While the Liara took a great interest in the project and pushed it when the reaper attack became immanent, it does not appear like she is "the benefactor", it seems more like the benefactor is someone who actually joined the trek to the Andromeda Galaxy.
Also, Jien Garson, was murdered and I don't know by whom and why. She was clearly afraid, knew that someone was after her and tried to hide from what I found out. Her knowledge regarding the benefactor seems to have something to do with it.

Regarding the "Dissent in the Ranks" mission:
I made a "deal" with the Primus for a kill code. "Deal" in quotation marks because there was really no price to pay to my best knowledge. While the Primus still desires to control the Helius Custer and "exalt" everything she comes across I don't see how that gives her an edge over the Initiative/Angara and yet her codex entry makes it appear as though there was something to come.
I am quite certain this may play a role in a successor of Andromeda and is intended to remain open, but I can't rule out the possibility that I missed something there.
