So...SAM reanimated Ryder's brain after she died and spread out all over her neurones. So it is literally in her brain as well as in SAM node.
It experiences what she does and learns with her from those experiences.
So why can't he read her current thoughts (so they can communicate privately in public) or view her memories (he asks her about past events)? Is there a lore reason that I've missed or is it an oversight or something else?

I don't think that is how it worked
Sam repaired the damage through the implant it did not "possess" Ryder or replicate in him

I don't have an answer to everything you asked but I do know that sometimes SAM speaks to Ryder privately. The private conversations will have (Private) at the beginning of SAM's text.

Wow, that's right...hadn't thought of that since I always used subtitles.
I do too, for the first several times through a game because I'm more likely to miss stuff if I don't see it on screen. After a while though, I want to focus on the environment and not be distracted by the text. I've had some instances (not in MEA but definitely recent) where subtitles were turned off but skipping through dialogues would ignore that and show all the text anyway. Talk about annoying!
I wonder if the devs thought about that though, not being able to distinguish SAM private mode without subtitles on?

He could just look at Ryders mind and get all the answers but Alec more than likely taught SAM to ask rather than just take the knowledge he wants. In other word it just kind makes SAm more "human" |

Well, you can hear a different tone in SAM's voice (like deeper, louder and not the relaxed voice) if you're in a private conversation with it. At least, I did.
