There is only enough AVP to completely fill 2 of them, with maybe 1 or 2 points left for the third, or you can put a little points in all 3. What did you choose to focus on?

Eh, there are really only 4 perks that are all that useful, in my opinion.
Early game, the Milky Way research bonus is pretty good, and the option to increase the speed certainly doesn't hurt. That's two.
Once you get to Kadara, though, you gain enough MW research points it becomes moot, unless you just want to research ALL THE THINGS.
The other two perks are the one that gives you an extra augmentation slot and the one that reduces the negative portion of fusion mods by half.
The rest of the perks are just...meh.

I got all the science, the research points and mineral shipments helped out a lot. Other than that I got some commerce and I think two military. The first one I got was Reconnaissance though, was more than worth it. Got me some nice gear early in the game, and you get so many items you can deconstruct for materials.

Is the question regarding gameplay effects or lore and logic? Because gameplay wise I just chose according to the bonuses which were most beneficial to me. Lore and logic-wise, I'd say that it should be military and science for start, trade deals can come later when you are not under threat of dying from hostile aliens or unforeseen science-related problems. Yeah, that's what kind of puzzled me - I was surprised they seemed to be about perks only and not something systematic about how to establish colonies safely and usefully. They really could have done more with that.

I didn't need any of these bonuses anyway, so I just went for imaginary roleplay and filled up Military and Science. Trade is for the weak.

Only science got sense - really needed for armor blueprints, I got too much money so I don't need a trade, military is pretty useless.

commerce - science - mostly because of the extra slot for augmentation and reducing the bad effect of a fusion mod. Otherwise I would choose military - science

First is the extra augmentation, the Milky way research is a nice bonus. (Innovation) Next the fusion penalty reduction. (Fusion Mod Support) Not much after that, but might as well get the extra consumable slots. (Versatility)
Once you have those three you can forget about the rest. I have yet to come close to my inventory limit, but I guess Trade Capacity is the best of the rest.
I think the DAI perk system was much better thought out.

A feature that had so much potential wasted by uninspired, imaginative hack designers. You could also say they designed it around a bunch of whiny little brats who expect everything to be designed for them specifically. In my opinion Inquisition had a better system, but at the same time the amount of complaints around it made me think if there was a system like it in Andromeda it wouldn't be as good because "it was mandatory" or other nonsense complaints.

I end up nearly dead even, at the end. I go for the XP boost early, since low-level play is a drag. I then grab the MW Research Points perk. The crafting and infusion mod perks are the only other important ones. I get those ASAP. Beyond that, I just pick the least useless perk available, and things end up nearly evenly split.

The military perk to show the hidden caches is awesome. That perk provides a lot of loot, augments once researched and resources.

A little in all of them. I start with Science for the Research perks and then Military for the encounters XP bonus.
I was hoping AVP would impact the story more, though. Seeing a difference in environments due to the pods you woke up would've been cool.

Seeing a difference in environments due to the pods you woke up would've been cool. Same. Spent on things I really wanted: inventory slots, consumable slots, research data (all else, just to spend points) Perhaps something that would have made this more interesting is if we could use these perks towards improving and expanding outposts, helping the AI to grow. I agree with others who have said "once you have an outpost, that's it. no expansion. some NPCs standing around." Basically, a system where the Pathfinder can benefit (missions, crafting), but also seeing some benefit for the outposts. I'd love for instance, to see once in a while reports like say "Eos outpost Prodromos reports that the outpost has expanded by 10%. 50 additional colonists awoken from cryo-stasis, and added to the outpost." Anyhow, something like this I think would have more meaning for players, as we (whomever does) has a vested interest in the outposts, aside from the missions we must complete.

What fusion mod reduction mod? What's it called? I don't see anything If you're asking about the one that reduces the negative impact of Fusion mods by half, it's called "Fusion Mod Support." I want to say that it's locked behind 90% viability on Kadara, level 40, or something similar to those. I can't remember exactly when I unlocked it, and I can't remember the state of the planets when I did.

I say - it's yet-another DAI rip-off that they had messed up.
War table missions = lore, RP, fun, logic, optional --> APEX = boring, overcomplicated, useless while on SP (but the only source of the MP currency, other than the bloody mobile app) DAI crafting = awesome customization optinos, plain, simple ---> MEA crafting = overcomplicated, PC-restricted, zero customization value (1 set per spec\bonus), totally screwed UI. Inq. perks = some useful stuff, tied into the gameplay and plot (recruit the agents) ---> cryo pods = very few perks worth talking about, no sense of plot-mechanics connection.
Now that they had expanded the (useless) inventory, there are even less viable perks. Resources and consumables are probably the only ones worth having. Game has no use for money anyway. If you're into MP, than having more APEX xp might be a good idea too.
