After killing the Destroyer and unlocking the remnant puzzle box SAM says there is data to scan for valuable information but nothing happen when I scan those nodes. Am I doing something wrong or it is another bug?

I don't think it's a quest so much as data for research. At least, that's how I interpreted it. Not even for research points I can scan it.

There's a single remnant artifact in that room. It's identical to every other remnant artifact that we scan throughout the game. That's the item to which SAM is referring. There's nothing else to scan. If you got that, you're set. If you can't scan it, it may be glitched.
EDIT: I think I am confusing this quest location with the other one on the far side of Presson Dunes, up on that plateau.
The useful data in "Ghost of Promise" is located on a console at the end of the vault. It's scientific data that can be "turned in" in Prodromos.

I think the OP means the holographic things at the end of the corridor. Couldn't scan them, either. Considering this isn't the only place where SAM tells you nonsense, my guess is there is nothing to be scanned, maybe it was removed later but SAM's comment wasn't. Whatever the case, I don't think you are missing something there.

(I've learned never to assume it will continue this way.) SAM eventually builds a Jardaan vocabulary from those panels. I don't know that missing a few affects this. His constructing a vocabulary is likely just ambient dialogue connected to the corresponding, late-game site.

I've encountered a bug with invisible scannable object once. It had happened while investigating for the Salarians - I had the 'scan it' visuals, but literally nothing around me to target. Had to grab my gamepad and walk around slowly relying on the vibro, eventually could target the right 'green' spot, where the body was supposed to be. Could it be the same kind of glitch?

If it worked for you in that specific location the OP mentioned, what platform are you on? I'm on PC and it neither worked prior to the 1.05 patch nor now. I guess the progress of the translation database is restricted to scanning these things in the area where it's relevant. I didn't have any problems there, but I can't tell for sure if it makes any difference, for obvious reasons.

There is one of those holographic interfaces that you can scan (a little farther up the corridor towards the entrance) and a data core thing, but yeah all the rest aren't scannable.

Has anyone tried this task since 1.08? The datapad by the first monolith is there and easy to find, but the other datapads are no longer where they used to be. I googled map locations and I am at the right spot, but datapads are no where to be found. Did they move them or am I seeing a bug?

It can be annoying, but by using an autosave they will eventually pop up in the spot you're at.
