So, my Fem-Shep is on Noveria and finds out about Benezia and Saren's ties to Binary Helix. She then runs into Mallene Calis who wants Shep's help in spying on Binary Helix for the benefit of the asari company she works for. Why shouldn't Shep work with Calis? You would think anything they found out would shed light on Saren's activities? Instead, working with Calis earns Renegade rather than Paragon points. To me, this doesn't make sense.

Why is that so surprising?
I don´t think you truly understand how the morality works on this game.
Because renegade and paragon are not just mentalities, but also ways of acting. The manner in which you choose to address a certain situation is no less important than your motivations. The mission will require law-breaking (instead of abiding) and subterfuge. Its espionage for another industry. In the same manner, torturing someone or threatening people with a gun in order to reveal info regarding saren and his plans would also grant you points in renegade and not paragon morality.
Both paragon shepard and renegade shepard are trying to defend humanity and stop saren. They all have the same goal. The difference is in their methods, the way they act in order to reach this goal.

The difference is in their methods I understand that the paragon versus renegade system revolves around the old moral question: "Do the ends justify the means?" The renegade will almost always say yes to that question. The paragon will be far more selective. I'm just inclined to quibble a bit over where the dividing line should be. As executed in the game, this was done as strictly business espionage - obviously renegade action. To my mind, once you know Binary Helix is tied to Benezia and Saren, your PC should want to find out as much about what they're up to as possible. Working with the asari woman is convenient opportunity to this. Instead, they don't take the scenario beyond business espionage. I was also annoyed that the paragon path pretty much let Exogeni off scot free on Feros despite their unethical experiments. Talking Jeong into putting down his weapon meant giving him the option to run the colony in an ethical manner. Given what he did, both he and Exogeni should've been brought to trial for unethical human experimentation.

I see what you mean.
Sometimes a paragon shepard will help someone who is not exactly clean, specially if they represent a lesser evil, like in the case of Aria or the woman who gives you info regarding the 2 crime bosses.
Well, after you conclude the feros chapter, there are a few side-missions involving the thorian creepers. In one, you can reach an external team working for exogeni. They will try to bribe you. You do have the option of taking the bribe or arresting everyone and turning the matter public.
It does look a little messed up, I know, having a deal with their local director and then denouncing them, but I guess its better than nothing. You can make exogeni answer for its crime. its reputation wont go entirely untarnished after the ordeal with the side-mission.
